A lot of you guys have funny ideas about what counts as "obscure". A lot of the series you're mentioning are actually really popular, well known, mainstream shows within the anime community, they just haven't become known to casual viewers or simply haven't been licensed yet.

My pick for best really OBSCURE anime is Mujin Wakusei SURVIVE (Uninhabited Planet SURVIVE). I wish it'd be licensed. It's a great show for kids that isn't a dumbed-down "kids show".

You must admit though, to non-anime folk, those ARE obscure
non-anime folk usually won't bother even opening topics like this ;D

I dont think either Berserk nor Outlaw star are obscure. Heck they showed outlaw star on Cartoon network if I remember right. The Read Or Die OVA is pretty good. Kannagi is funny but Kyouran Kazoku Nikki is funnier, and weirder. Toaru Majutsu no Index is very good also. Im afraid I'm more of a manga Otaku than anime.

I'll start. Recently a friend introduced me to a series called "Claymore". This. Is. Awesome. It's about a group of Warrior Women that basically are turned into inhuman fighting machines in order to destroy monsters that feed on human guts known as "Yoma", for a nominal fee.

The art is great, the story is compelling, the characters are interesting, and it doesn't overstay its welcome at a clean 26 episodes. I rarely hear people talk about this anime, but it is easily one of my all time favorites.

So, got any good obscure anime recommendations?
I'll take note of Claymore as an anime that I'll look into and hope somebody at Adult Swim looks at and considers putting on their lineup. If not them, then maybe Syfy channel.

Does Yu-Gi-Oh Season 0 count?
I've heard a lot about that one. Does anybody know if it's available somehow in America in a dvd of some kind that's licensed, or if there's an english dub/english translated version of it on the web? I'd like to see it someday.

If Berserk and Outlaw Star count as obscure, then a couple of my favorite series can be brought up:

Tengen Toppa Gurren Lagann - If you haven't watched it, DO IT NOW. Don't 'read up on it' or anything (too many spoilers to mention). Just watch the first 3 episodes. My favorite series right now. Just watched it the 2nd time through.
Vision of Escaflowne - First anime I ever watched all the way through. Still has a special place in my fanboyism.

Not obscure really, but I was one of the few that liked G-Gundam. C'mon! The Canadian Gundam is a lumberjack! That's freaking hilarious!
Outlaw Star might be obscure. But if anybody should see it, it should be the uncensored and uncut episodes that are on dvd, and not the one's cartoon network edited.

Oh, and you thought the Canadian Gundam was funny? What about the Tequila Gundam from Mexico? Even the name is funny.

I also viewed the first dvd volume of Gantz once. It was pretty cool and I'm hoping to get a dvd box set of it.

not sure if this one counts: Titan A.E. an anime movie that no one cared about even though it has some of the best animation, and music scores you will ever find in any anime (the plots not so bad either).

More animes to watch: Record of Lodoss War, Bastard!!, Orphen
Orphen was pretty good, specially the first story arc.
I will also include Gantz, Hunter x Hunter (although I don't think is very obscure), and on a more funny side Dotto! Koni-chan and Excel Saga.

Sayonara Zestsubou Sensei (with all of us talking about it I'm surprised it's still obscure)
Serial Experiments Lain (Not as obscure anymore)
Axis Powers Hetalia (Is this obscure?)
Paranoia Agent (I <3 Satoshi Kon)
Legend of Black Heaven (I NEED to procure this anime stat!)

Is Apocalypse Zero obscure? Cause non of the anime/manga nerds I went to school with know what I'm talking about when I mention it.

Ninja Nonsense. Probably not as obscure as i'd like to think, but still its one of the funniest animes i've ever watched. Plus Sean Schemmel (Goku from DBZ) does the voice of one of the loud mouth pac-man in the anime
It is a good show indeed. Sean Schemmel only makes it even better.

As for me, I'd like to put forward Gin Tama. Granted, I've only seen a couple of episodes, but they weren't bad, and it's about the most obscure anime I've seen, though I doubt that's saying much.

Obscure by casual American standards:

Ergo Proxy.
Boogiepop Phantom.
Blame!.
Pale Cocoon.

I think we have a trend developing here.

You might have heard of this one, but Ergo Proxy.
The story is excellent, it makes you think, and has lots of great action mixed with contemplative scenes.

I wouldn't call Claymore obscure but it still is damn good (though i like the manga better)

Um... Welcome to the NHK?
My Santa?
Dragon half?
Beck?
Speed grapher?
Sayonara Zetsubou Sensei?
Ghost Stories? (best completely rewritten english dub ever!)
i dunno if these are obscure, but they're not completely mainstream
