Phantasy Star Online.

Maybe I'm blinded by nostalgia, but no matter what, this is a game I can always come back to. PSU was a joke compared to PSO.

Arcanum: Of Steamworks and Magick Obscura
The map is a little large but character mechanics and interactions with other characters are still fun as well it has a true good evil setup not one of the ones where you can be good or evil with no real discerning of how good or how evil. In Arcanum you can save the bank from a robbery and then hold it up yourself. Chaotic Neutral is too much fun.

Both have been said before, but I'll mention them again:

Kingdom hearts:
I only got the chance to play those games a few months back, and the graphics didn't burn my eyes with their awful PS2 level quality.
On top of that the gameplay was slick, smooth and some of the best I've played in years.
Why has number 3 not been made yet?

The Wind Waker:
Seriously, this game could be coming out today, and the graphics still look top notch.
Colourful, fresh, VERY well animated, and tons of attention to little details that you just don't really see anymore in games.
The gameplay is Zelda at the best it's ever been, with a fantastic music score that morphs and changes depending on the current actions of the player. Ingenious. Why has this not been applied to every game? Why did Twilight Princess drop this?
The bosses are fun, plentiful, huge and interesting. The final battle is the best damn sword fight gaming has seen to date.
Huge open world, loads of places to explore, tons of mini-games and side quests.
And on top of that, the story is utterly charming and doesn't wallow in Ocarina of Time's glory, while still paying homage to it, and giving Hyrule a tearful farewell.

Castlevania Symphony of the Night falls in the classic side-scroller category for me. Can't even count how many times I've played it. Also Wipeout 3 has aged remarkably well.

The one older game that I truly play the most these days (at least outside of the PC) is Spyro the Dragon 1. And I think it certainly qualifies.

I played it a lot on PS1 and now I've filled all the save slots for my PSP version.

But I guess I've been a bit lazy when it comes to getting back on my consoles, so...

Panzer Dragon. The game still looks great. The game is so colourful and vibrant. Something that is lacking from some games today. In my opinion it is one of the nicest looking games I have played to date.

*digs out saturn* Oh yeah :)

Not to just post a list that noone reads or responses too, I'll try to start a discussion:

You need to define "aged well", because some games age well gameplay-wise, and others do so graphically, while very few do both.
Also, there's two different kind's of aged well:
It has aged well, because you played it when it was new, and it's still fun today, compared to modern games.
Or it has aged well for new players who didn't play it back in the days, and see it with the eyes of a new gamer.

Also, generally speaking, I do think that the last 2D titles have aged better than the first 3D titles. Not only does well made 2F look better than early 3D, the first 3D games did have some big issues with controlling the game in a 3D space.

And now for the list of games I think aged well:

Jagged Alliance 2
Crusader: No Remorse/No regret

The Crash Bandcioot and Spyro games on PS1.

They're colourful, fun and easy to play even today.

Also Dino Crisis 1 and 2, the gameplay is a bit weird for today but the actual graphics are fantastic, the only problem being the character's faces and hands which don't really animate, but otherwise the dinosaurs and especially the environments still look great.
