Ramirez, Skies of Arcadia Legends.
When he lands on your island
I didn't know you are supposed to LOSE THAT FIGHT. I fought him for 2+ hours with his cheap ass death moves, slowly chipping away at a health bar that WILL NOT MOVE, and resurrecting people left and right. So I kept at it, for all 2 hours, before I gave up and TURNED THE CONSOLE OFF. No one tells you that you are supposed to LOSE to continue the story. ><

Rupee of the Larso Clan, bounty, Skies of Arcadia Legends.
The Ixa'ness Demons, bounty, Skies of Arcadia Legends.
Vize the Impostor, Skies of Arcadia Legends
Daikokuya the Wealthy, Skies of Arcadia Legends

The bounties in that game, added after the port of Skies of Arcadia from Sega Saturn to GC, scale with your level, and auto-use abilities when they get to a certain point. They also cover each other quite well. Toughest battles I've had in most any single-player RPG. Each bounty 1st time through when you are learning their tricks... 1hr + per. Easy.

Probably Malus, the last boss in Shadow of the Colossus. It takes a while just to get near him since you can't approach him directly, he's fucking huge so it takes forever to climb him, it's easy to get knocked to the ground, and I never remember how to prompt him into getting me onto his head.

Also, picking bosses from turn-based rpgs is cheating somehow.

not counting rpgs, broken bosses, or just not figuring something out; id have to say the phazon pirate. HOLY SH*T that was tough; after 23 tries and 56mins. to take him down with 01 health left and 9 empty energy tanks! but that was a boss fight done right. it does'nt feel cheap its just at the edge of your capacity; so when you do beat it you feel spent, like you've used up everything you had and you're about to collapse.

If we count all the tries at it combined into one: the final boss from Prototype. what a bastard!
This, fucking throwing every throwable thing on the bastard ship at the douche, only to get blown up some random squad of rocket troopers, makes me RAGE!

There's a NWN server I play on, and one of the bosses took me almost 5 hours to beat. It also didn't help that it takes me about 4 hours to get to the boss. Of course, if I have a buddy, the whole thing takes about 2 hours, but I have bragging rights as the first caster to solo the area, the third person to solo the area, and I'm not sure anybody else tried after me, so bragging rights alone is just awesome.

The longest one? A tie between some optional fight in Xenosaga against some tank of a boss and the Nyx avatar in Persona 3.

Screw Nyx and that cheating 9th form of using instant kill light/dark spells.

Longest, successful boss: Probably Orphan of FFXIII

Longest boss due to failures: SEYMOUR FLUX OF FFX.Quite possibly the most overlevelled boss of any game I've ever played. My friends had an equally difficult time with him. Every time it comes up, we have a joke where we quote Seymour ("One...*hand motion*...After...*hand motion*..Another") from the unskipable cutscene before the fight.

Runners up for failures are: that gargantuan ***** in prototype (I kept dying and using the wrong super-move that barely hurt her), in Ninja Gaiden II the second time you fight that flying slut along with the asshole demon priest guy as well as the first wolf since I failed to upgrade any decent weapons at that point.

The best bosses that I'm proud to say I've beaten include: Nomad from Runescape, Ozma from FFIX (considered the hardest FF boss for a long time due to constantly healing himself and being a status ailment nightmare), Vercingetorix and Long Gui from FFXIII due to having the highest hp counts in the series and making full use of the game's glorious battle system, and Sephiroth in both Kingdom Hearts games thanks to his massive health bar and offensive power.

Most rage-inducing amount of deaths and time wasted on a non-boss opponent: THE GOD DAMNED FUCKING PIECE OF SHIT SPINNING SPIKE PILLARS IN HADES AT THE END OF THE FIRST GOD OF WAR. Words cannot express how furious I was when I finally made my way up the first one, only to find another longer one waiting for me. I literally turned off the game and quit it due to that part being such a cheap unplayable piece of shit. Never beat it - haven't given a flying fuck about it to this day.

Red from Gold/Silver/Crystal. At the time, I did not know who that was until I got a good look at his entire team (And another look at the sprite), so my own team was weakened by random encounters. I just figured he was some random NPC that you talked to for some random dialogue. The battle itself took a crapload of time because his team was way more leveled than mine and I relied on chipping his team away and wasting a crapload of Full restores and full revives.

Maybe not the longest one, but the boss at the end of Circle of Magi quest (Dragon Age Origins)

My God, I hated that.....thing
You mean Uldred? That guy was a pussy compared to trying to get through the Mage Asunder section of the sloth demon part with a warrior that had no magic resistance past the dwarf racial bonus. It made me throw the controller across the room.

Funny.
I spammed Ultima (except for Sabin who had: Genji Glove + Offering x 9999 dmg = good times) and easily took him and his glass jaw out in a matter of a few (maybe 1) turn(s).
Sephiroth is also laughably easy.

The only FF end boss to give me a mild problem (re: not very much) was Chaos in FF1. But I was still a kid. Even then, I did it on the first try - but with only 1 living party member remaining.
Bring Shadow, throw Atma Weapon. You win FFVI.

I think for me it would be pulling down the Star Destroyer in TFU.

Shaddup, it counts.

Basically because the lower it gets the more difficult it is the position it right so it can be brought down. I was destroying the fighters and attempting to position the ship, moving my mouse as fast as I could and giving myself wanker's cramp in the process but the game seemingly would never give me enough time and I'd have to fight the next wave of fighters. By the time I had destroyed them the ship would be all skewed again and the process repeated itself over and over and over.

Finally I tried to use a little logic. I reckoned as the game was a console-to-PC port it would require console-like motions the get it to work properly. The best way to do that with a mouse was to make long slow-as-possible sweeps. Suffice to say it worked but it took far too damn long for me to actually use my head.
And here I thought that was hard on the PS3.

As for me, I'll have to say King Neptune in that Spongebob Movie game. Took me about 2 hours.
Naw I'm kidding.
The real answer of mine is Angeal from Crisis Core. Took me two weeks...

Prototype- Any boss past that fucker in the giant tissue area(You know the one). On the plus side I beat the last boss with 1 second left on the clock

The Force Unleashed- Every fucking boss. They all had some insta-KO move, ESPECIALLY Darth Maul. Fuck you I never wanna play the game. Ever again
