12 hours long to beat the Hermit Shadow in Persona 3.

My friend fell asleep when I began the battle.

He woke up and I was STILL fighting it.

I was also severely underleveled and had no idea how to beat it at first...

EDIT: Oh and the boss from You Have To Burn The Rope...GOD he was so tough to beat! :D

Ganondorf in Zelda Twilight Princess. The fight lasted 35 minutes, the guy blocked nearly all my attacks.

Any boss character from Final Fantasy XIII. Honestly, you can be on most of the unique boss monsters in Gran Pulse for literally half an hour if you are working your way up. Fucking 3.5 million HP.. *Mutter*.

Crawmerax the Invincible. Dam'n, it's so annoying running out of ammo on that fight, and trying to hit the weak spot on his back.

Yiazmat from FF12.

Fuck you and your 50 million HP, Square. -_-
This. Or in fact, most later bosses from this game :/ Easily the most difficult FF I have played in terms of bosses.

Motherfucking Malak in KotOR.
Damn the slow force regeneration and the room full of captured jedis for him to regenerate from!
After he beat my ass like 20 times decided to do it the bitchy way: running around in circles-stop-turn around-throw light saber-start running-repeat till he is dead. >_< I am not proud of it!

Angra Mainyu in FFX-2. Hour and a half to beat him down, though I was under-powered at the time.
Is that the giant three headed thing in the desert? If yes, it took my under-powered ass 1.5 hours. Intense!

OP:
Yiazmat in FFXII. Took me 4 hours to knock his 50 million HP down to zero.
Yeah that's the one. I found the easiest way was to use 2 Dark Knights spamming that life siphoning shockwave attack, and have a healer constantly casting curaga. Still, it's not as bad as a lot of other FF bosses, but it's the only one in the series I ever really bothered to kill.

Also I recently discovered a truly difficult challenge in DoW; DC. I spent about 3 hours trying to finish off the Eldar as the Space Marines. My god, the battle just never ended, no sooner had I destroyed their wraithlords or seer squads or banshees than there were MORE to take their place!

And then 2 Avatars turned up. TWO!! That game is seriously hard and long winded.

Star Magician in Golden Sun 2. The first time I did it, it took fucking forever.

The second time... not so much. I then realized how much 5 levels helped. Especially when in those 5, Sheba learned Spark Plasma and I got more dijinn then I had my first playthrough.

Darth Vader in The Force Unleashed II. Oh my freggin' god the whole fight lasted for about an hour. Every force power upgrade did shit to him, and I was forced to spam the lightsabers and force lightning X_X And don't get me started on the friggin' clones he sends after you....

God. I hate it when I know something's happened to me a million billion times but I just can't think of any examples of it. I know there's that one boss that I just couldn't beat. Argh!

Well, off the top of my head, there's that one section towards the end of RE4 where you face off against Krauser, "The Thing" and then Krauser again. I had to beat all three of those bosses with barely a clip of ammo in my pistol, shotgun and rifle, on hard mode no less. Took me a straight 10-hour day of perfecting my run.

Also, the temple bosses from Skies of Arcadia. You know what I'm fuckin' talking about.
Those things had ridiculous amounts of HP, and could almost insta-kill your party members in one hit. Each one took soooo much practice to figure out the weak spots, etc. (Tip: spam that boomerang chicks' special attack). And that last boss probably clocks in at around 4-5 hours with it's three forms.

OOOH I REMEMBER.
That freakin' crazy spider thing from Metroid Prime 2 that gave you the boost ball on Hard mode. ***** took me an entire week before I finally gave up. Still haven't beaten that game. I'll get you some day, crazy spider thing.

The perfect example of a long boss that isn't just downright irritating is Ganon from Twilight Princess. I mean, 4 different epic stages that were all fun as hell and each had they're own clever twist? AWESOME!

EDIT: The final boss from Paper-Mario and the Thousand Year Door. I remember spending well over a week running around the entire world looking for health potions just so I would have enough for that fight. Holy crap was it though. And that health bar, oh lord. Stupid immunity phase.
