If he was cloned from Big Boss, wouldn't he have the same sexual preferences? I mean, isn't the point of a clone to have an exact copy of yourself?

Being homosexual is about who you fall in love with. Nothing more.
My conclusions with Snake are more based on my having not seen him with an erection at certain times in the game. Metal Gear games seem like they are one of the few franchaises that they could have the protagonist do so without loosing all dignity.

Why would it make any difference if a character is gay? Are they gonna drop their guns in the middle of a fight just to make out with the enemy? I fail to see how it really matters.

First of all, Dingo, it was a joke. Second, if a kick-ass character was the protagonist in a video game, wouldn't it, ya'know, pave the way for homosexuals to be accepted in the game community? (it would be a surprise, that no-one would know about, 'till the end (like Samus)). It would make for some decent comebacks:
