I'm going with Radiata Stories. It made literally no sense to me.
Elves and humans were fighting? Suddenly I'm up in space fighting a dragon? And now both me and the main character are ghosts. FUCK YOU GAME YOU ARE STUPID
You actualy FINISHED Radiata Stories? I gave up because it wasn't any fun.

Anyway, as much as I love the series, the Baten Kaitos games. I've tried, through multiple playthoughs of both games, to fully understand it, and I just haven't grasped it.

And the ending of Super Mario Galaxy.
I managed it. Me, sewer guy and stupid ***** all the way. In the end they sucked too much so I ended up killing the boss on my own. FUCK worst final boss ever. It does nothing but attack you and regenerate health, I did barely enough damage to counteract the regenerating health.
Geeze, then I'm glad I gave up on it. After Devil Summoner 2's Final boss, I have little patience for overly long, highly annoying boss fights. I barely made it to where you could formulate your own party.
I actually had a lot of fun with DS2's final boss.
All my demons got sealed, my entire strategy was reduced to "Attack for a bit then run to the corner and gaurd" ad nauseium, fo about half an hour. It was me and a few friends and we had to mute the TV and start some music on one of their laptops to keep us sane. It was fun, but tedious.

Kingdom hearts. Something about ten years olds in love, and everyone is THAT GUY who has been tricking everyone the whole time.

Metal Gear Solid 2.

The only game I've had to play through twice to even remotely understand.

pacman...I still don't get how he ended up where he is. How did he get separated from Ms. Pacman and why are the ghosts chasing him?

Any sequels that don't have a recap in case you didn't play the previous games (Half Life 2, Halo 3...) are obviously confusing, but I think Timeshift was the worst.

Space Invaders.

Sure, your being invaded by waves of aerial assaults but why arent there more defenders?

Also, shouldnt the other lazy sods be attacking as well?

Probably some jRPG or similar game - generally they have huge, twisting nonsensical plots.

Probably Xenogears. I had no idea what was going on there once people started turning into zombies >.>

MGS 2 storey is easy to understand after a couple of playthroughs if you pay attention. It's just insulting at the end but it's not confusing.

Damn you ninja. :(

Like Walk said, the game started off well enough until it went into mindfuck territory one third into the game. As if that wouldn't be enough the second disc is comprised mostly of "What the hell did that come from?" moments and just leave you wondering what quality of pot the guys at Square were smoking.

It is Killer7, no discussion. Everybody who played it ranks it at #1 most confusing plot ever - and it's fucking fantastic.
MGS2 got confusing only at the end, but I guess that was the whole point. Breaking the 4th wall and all.
