Submarines carrying a nuclear payload have a huge range and can attack without leaving their base. Nukes are put on submarines for the mobility and the protection that having a mobile missile silo can afford you.
Some ones I've had difficulty at first:
1)Resident Evil
2)KoToR 2, hell even KoToR
3)MG and MG2
4)When I was a kid, the whole MGS series
And for the MW2 story, if people actualy played the orginal Modern Warefare, it'll make more sense >_____>

Final fantasy VIII wasn't confusing so much as it was utterly fucking botched. As if it was designed by ten different teams all with completely different ideas of where everything was going.
Then, suddenly, utlimecia and amnesia.
Also, middle-children sequels can't count, as they're designed to raise enough questions to sell the third game.
I don't think it was confusing, it just left alot of unanswered questions. Made sense,
it was Adam and Eve, but instead of Adam and Eve from the bible, it was the actual Adam and Eve, who must have been part of the ancient race from the ending. Dunno why they were running though...
OT: I'm gonna say the story to 'Mafia' was the most confusing I can think of.
Or perhaps Doom 3. It had cutscenes that were sso far apart I kept forgetting why IO was doing what I was doing... It would have been much simpler had they just went for Doom 1 and 2 storytelling scheme... I.e. Monsters from hell have escaped. Kill them.
Recently, COD MW2. I don't know if it was confusion as much as feeling disjointed because the game was hopping all over hell like it was created by a 14 year old with ADD who was free-basing pixie sticks in between shots of Jolt cola and Redbull slurpees. To be fair, I did start (and complete) the campaign pretty late at night. Maybe, I'll run it through again and see if I catch something more out of it.
Don't bother. I've gone through wice and it still doesn't make any sense. I'm still trying to work out how Russia managed to sneak their armed forces into America without anyone noticing. My biggest issue is how no one mentions that Price launched a nuke at Washington. It's made out as a huge twist, but no one cares after the mission's over.
So Escapists, I just spent the last day trying to figure out the plot of Bayonetta and it's making my brain hurt. So I was just wondering what was the most confusing game plot that you've experienced is?
Also, I was wondering in Sonic 3 & Knuckles, does Sonic only chase down Robotnik because he burned his forest? Did he not get his chili dog? Does Knuckles only care because his sleep got disturbed? I mean, I know he's an Echidna and the protector of cloud city, but why was he sleeping in the forest in the first place?
Aside from that, I really didn't get the plot from the first Rainbow Six: Vegas at all. What did the government of Las Vegas ever do to that girl? Why did she bomb the French embassy in Mexico... what did the French have to do with anything? What motivation did Gabriel have for joining her and betraying you at the end?
