I read far too many webcomics so my list is a bit extensive, but here's the address to it:
http://www.thewebcomiclist.com/share.php?id=108896

Off of that list, my favorites would probably be 28 Pancakes Later..., Between Failures, Ginger's Bread, XKCD, YOSH!, Squishy Comics, 9AM Sharpie, and Buttersafe, but just about every comic on there is pretty good.

The Meek is the best webcomic i have ever come across, though It's more like a graphic novel, really.

The writing is great, the artwork is superb and the author is a wonderful chap. If you haven't checked it out yet, do it.

(The first chapter features a naked lady... Just sayin'...)

Most of the webcomics I follow have been mentioned here already. So I'll just add
Head Trip - http://headtripcomics.comicgenesis.com/
Trigger Star - http://www.triggerstar.com/index.php
Sequential Art - http://www.collectedcurios.com/sequentialart.php
and a new webcomic that just started up a few months ago
Ratfist - http://ratfist.com/ Created by Doug TenNapel, the creator of Earthworm Jim.

Let's see.. xkcd, PartiallyClips, Wondermark and Buttercup Festival are the only ones I read. I avoid webcomics with ongoing storylines, by and large.

Just because. If I tried to reason to why it's my favourite I would be branded as a madman.

Hark, A Vagrant! by Kate Beaton.

Anthropology, history, literature et al. Beaton can handle the lot.
She's just that awesome.

SMBC, Sweet bro and Hella jeff or What do you do.

I've been reading Homestuck, but it got too complicated to be worth the effort, and xkcd, but then I realized that it's terrible and stopped reading.

Nerd³! The minecraft adventure webcomic. Slight bias as I write it but whatever. :p
http://nerdcubed.co.uk/

Apart from that there is the obscure yet wonderful Blank it,
http://blankitcomics.com/

The hilarious Akward Zombie
http://www.awkwardzombie.com/

And probably my favourite... Doghouse diaries.

You deserve a medal, Doc, for mentioning Doghouse Diaries.

My favorites:

Raven's Dojo
http://www.ravensdojo.com
(18+ for crude language, violence and sexual content. Not very safe for work.)

Sore Thumbs
http://sorethumbs.keenspot.com/
It's just... crazy.

The Perry Bible Fellowship
http://www.pbfcomics.com/
Really good stuff.

The Fancy Adventures of Jack Cannon:
http://fancyadventures.com
It's amateurish but endearing.

Dresden Codak's works
http://dresdencodak.com/
Amazing art.

Breakpoint city:

Time travel and talking dogs. It's been going on for years now.

I know of some more, I just can't remember them right now.

Same with this one: http://www.abominable.cc/

http://thisisindexed.com is along the lines of XKCD..

along with the usual fare of XKCD, Giants, Questionable, PA, etc etc...
