Starsiege would definitely be on the top off my list, it may have been released in 1999 but Mech-combat simulators aren't exactly easily found on the market nowadays, so it's hard to replace.

The original Monster Hunter for the PS2.

Its got ugly graphics, the controls can be unresponsive at times, and the hit boxes are possibly some of the worst ever created. ((you can get baby tapped by the tip of a toe and take the same damage as a head on charge))

But..... without it, i never would have gotten into Monster Hunter as a series. And ive probably spent over 1000 hours total on all the different games. ((336 hours for just MH Freedom 2 alone))

And that got my friends keith and kevin into it, and we all played it. Some of the best times in video gaming where in that series.

Morrowind.

This place has the highest concentration of Morrowind fans of any place I've ever been. Meanwhile, in meatspace, I only know two other people that have ever had the pleasure.

Sure it's had a sequel, but it was such a let-down, and failed on so many levels that, in my mind, it's become the gaming equivalent of Episodes I, II and III. I'm still waiting for a worthy sequel to Morrowind!!

Runescape. I know it's got many, many, mnay issues, and by all means it's not a great game, but it has its charm.

Also, Civ V may or may not be becoming that for me. I need more time before I decide.

Digimon World. I believe it's the entire reason I got back into Digimon in the first place. The fact that the world is an absolute charm and besides the game having bugs here and there, I love it to pieces. None of the bugs are game ending, not unless you try really hard, like I did once, but the whole reason was testing how well the game held up when I did certain things. Only one of them broke the game, causing me to get completely stuck at one point. Despite all this, the charm, the monsters, and the characters are wonderful, and I wouldn;t have it any other way, unless they remade it exxactly the same with good voice acting and the ability to have character customisation, as for some reason, I feel a female protagonist would be stronger.

Calumon: I'm not in it either! >.<

Warhammer 40K: Soulstorm...Altough it got it flaws and the graphic could be better i still fucking love it. Nothing is as fun as crushing some space marines as Imperial Guard or Necrons.

Ok it got a sequel but it hasn't basebuilding so it doesn't count!

Bioshock.

I notice something new each time I play, be a symbol I missed or just one of those 'moments'. I just can't stop going back to it!
But does that really count considering the OP's context? A game that few people played and has a lot of flaws? That doesn't sound like Bioshock to me!

For me, it's probably The Darkness. Not to many people played it, and even fewer enjoyed it. Sure the gunplay is a little sloppy but the powers are just so cool and the atmosphere and voice acting are top-notch. They did some stuff in that game I did not expect. Uhh Jackie fucking kills himself!!!

Prey was also really good.

Final Fantasy 7 and Metal Gear Solid 3.

The latter was not applicable to this thread, as it has no flaws whatsoever.

Its gotta be Star Ocean: Till The End Of Time. the amount of hours, days, weeks, months ive spent on that game, completing it over and over again has gotta amount for something. that and the characters, the locations, the storyline, the combat, all of it just shines in my book
