Aeris's death in final fantasy 7. it was done so perfectly.
Metal Gear Solid 3 ending it was really sad especially with the scene in the presidents office and at the graveyard.
having to kill the weighted companion cube in portal. I still miss it to this day.
the nuke in Call Of Duty 4. it was something i did not expect in a game like it and i found it to be a profoundly beautiful scene

I got angry-sad at Lucien for killing Root (my dog) in Fable 2. >:C

That is my two as well, although it was more sadness to see the passing of a great character in the case of Master Chief.
