Others I'm split on so screw it, here's all of 'em.

System Shock series (as in both of them): FPS/RPG. Redone with gameplay and story intact but new graphics and physics engines. I really shouldn't need to explain why.

Tachyon: The Fringe : Space combat. I loved this game, for the time it looked gorgeous, the story, characters and writing were superb (first game which managed to trigger a real emotional response in me... Anyone who's played Bora campaign mission 'The Attack' knows what I'm talking about), and the universe was fascinating, not least because it felt like such a continuance of our own civilisation. Given graphics updates, control updates (maybe use Freelancer's system, myself i always just used the keyboard), and a more free form world (again, similar to freelancer's).

Ground Control : RTS. One of those few RTS games which threw the whole resourcsing, base building and unit production into a fire wholesale, and managed to pull it off with stunning grace. Yeah ok, the difficulty curve was a touch harsh, esp. in the second campaign, but hey, that was the good thing about it. Graphics update only for this one.

And honorable mention (it was terrible, but plus points for trying) goes to...

Fire Warrior: FPS. It was a nice idea. Pity about what came of it(i.e. a diabolical mess of a game that didn't even bother pretending that it wasn't both tightly and poorly scripted). I'd say, keep the story intact (or better yet look up the book and use that), go look up the WH40K art styles (probably also Codex: Tau while you're at it), then remake from scratch.

This is less about remake or reboots and more about reviving old IPs, but here's my choices:

Star Tropics--Action/Adventure (although it's really lite on the adventure end). It's like a really linear version of old school Legend of Zelda, but with an over-world map...and a yo-yo. If Skyward Sword is really going to be the next Zelda "formula", then I think it'd be great to see Ocarina-style Zelda move to the handhelds and Star Tropics take over as the overhead action/adventure niche.

Ice Climber--2D platformer. I never played the original, so I have no idea if it's any good, but this is begging for a modern co-op platformer, and Nintendo needs some more games to keep the Wii afloat for another year. Same goes for Star Tropics.

Capcom Disney Games--Not exactly a single game, or even a franchise, but they were great! I would love to see more of them based on Disney's more recent movies, or even just a compilation re-release.

Shadowrun on the Genesis needs either a sequel or a remake. Now. I would buy ten copies of that game, it is seriously amazing.

And on this note, the Super Star Wars trilogy / Shadows of the Empire. The time is perfect for a 3D game based on each of the six movies, multi-engine and vehicle-crazy, with heavy doses of artistic license thrown in. Most recent Star Wars games have disappointed. They need to bring this shit back!

Only one game, Urban Chaos. When the developers are done making millions off of Batman and Arkham they can get back to one of the best FPS around.
If the game is spruced up a bit, given a co-op and a more in depth hostage rescue system feature it would be even more awesome.
For those that played the game the slow motion + pistol + hitting a bad guy with a human shield + close up on dead bad guy after headshot came DIRECTLY from this game and was completely copied in COD:MW 1 and BattleField Bad Company 2. Only in this game they would do cool stuff afterwards like: fall of a building, fall into a meat grinder, fall into a tub of water where a hostage would throw a tv into and shock him and an under construction elevator shaft where you push the button and crush him with an elevator.
Also: Deus Ex 1 which I hear is great.
And Mortal Kombat Shaolin monks, or at least a sequel.

Arcanum and Planescape: Torment just need some polish and better AI and Arcanum needs full multi-player support.
And it would be great to get Eternal Darkness reboot with the same look and feel but with modern tech.

I must say a lot of the games here really don't need a remake, they're only a few years old, there's little point in remaking a five year old game just to give it shinier graphics, unless a remake actually makes use of current updates in gameplay technology it just comes off as trying to repackage a game with a coat of paint. Stuff like Ratchet and Clank, Half Life 2 and the Legacy of Kain series (aside from Blood Omen) would have almost none or no benefit at all from being remade aside from looking prettier. Games from the last generation really don't need remakes at all.

I would love to see Metal Gear 1 and 2 redone on the MGS 4 engine, as it would drastically improve the gameplay from its 16 bit origins, complete with voice acting and what not.

The crazy plot is a massive part of MGS though, if you took it out, it'd remove a lot of what makes the game great, the gameplay of MGS isn't exactly the best. Plus I'll assume you've played MGS 3, where the name of Big Boss is actually explained. Also that sentence looks like you've written it while drunk :p
