Of all the super powered characters across the universe, all you really need is a dude with a bottle of Dettol. Alex is powered by the Blacklight virus and Dettol kills 99.99% of germs. Fact!

OT: Tell Caboose he's on his side and he can't be killed. His stupidity will find a way...it always does

Alex can absorb any organic matter, and develops resistances to anything that can injure him.

Gameplay-wise, he's squishy and destructible for balance reasons, but in-story nothing can kill him.

If you got someone who could literally vaporise organic matter then they could kill him, and against a regenerating enemy or Tyrranids/Zerg there might be a draw, but otherwise...

Unless they throw lightning. He's got 3 weaknesses.

1. Cold temperatures.
2. Fire (Most likely).
3. Electricity. It's basically his Holy Water.

Batman wouldn't stand a chance unless he had a few years notice though, or a space shuttle. And even if he ran away into space to escape, Mercer would just eat a rocket scientist, build one of his own and follow him.

Plus, Mercer's probably only a few million people from becoming oxygen-independent and fireproof.

Id have to go with either Dante from DMC (He can tank a lot of stuff) or Nagato from Naruto. Lets see how well Alex holds up when he's been made into a moon by tons of earth.

I can think of only one this that can possibly combat Alex Mercer and you probably don't know what it is unless you've read the Night Angel Trilogy. But a Ferali is pactically a rabid Alex Mercer:

A Ferali is a fearsome and terrible creature created from the bodies and souls of tortured prisoners and controlled with diamonds thrust into its "back". A ferali has the ability to absorb living creatures into its body and use the bones and tissue to become larger and more powerful. It is covered in mouths that will trap and consume a victim alive after even the slightest contact. A ferali is not bound to one shape but can change to any shape it pleases as to use the bones more effectively.
They can even be 'ridden' which is basically someone using their vir to mindjack the creature. They're also succeptible to stupidly powerful magic,but seeing as Alex Mercer doesn't use magic they'd have to stick to to melee.

However Alex can easily outrun the thing which will be left to feed on itself if there isn't anything else to consume. Easily Alex is possibly the most overpowered video game character right? At the end of Prototype he was damn powerful and the only chemical that could kill him was rendered useless as he gained immunity to it. He can take liquid form, survive in a primordial form and later reform. Almost no character has a chance of killing him.

Well the obvious ones are boring so I'll think through some more unlikely scenario's I could imagine Alex losing.

Link. (Lens of Truth!
Nayru's love, sword of evil's bane, Light Arrows would stun/burn/blast/devour him, Ice would put the biomass into stasis preventing Alex from shifting, Longshot could likely grip Alex's biomass, Mass powerful spells like Din's fire/bombos/quake/ether, Farore's Wind for the perfect retreat if for some inconceivable reason it's necessary, Hero of all Time, even if Link is defeated a Hero will rise again in all ages of darkness, Fierce Deity, granted unearthly vitality from the fairies reducing all damage taken by half.
Finally and most potent: The Triforce. Merely by co-existing in a relative universe, link would free Alex of mutation due to his obsessive compulsive need to sidequest.)

Palkia, Dialga, Mewtwo, Darkrai. (Space, Time, Psychic, Trauma amplification via coma inducing nightmares. No contest?)

Shiki from Kara no Kyoukai. (Mystical Eyes of Death Perception. She can see the origin of all things: Nothing. Merely by making contact with them she can sever their very being at it's cor components and segregate every atom in mercer's body with a knife.

He can kill anything that is possible to kill since he has eyes that can see special lines and dots on things. If he stabs the lines, things will fall apart there, if he stabs a dot, its existence will be obliterated. This can range from cleanly slicing a chair to stabbing a person so it hits the poison in their veins and destroys it.
So should he get a hit, he can kill anything unless it's immortal by some rule. Since he eradicates his target's existence, revival doesn't work either.

Alternatively, any character that summons/fights with water. Remember why Mercer can't escape New York (unless he travels by helicopter)?

Alternatively alternatively, get some bloodtox and supercancer, improve it up to eleven and go nuts. Or drop a nuke, works against anything alive.

P.S.
Mercer does have some moral values, that's part of his whole character. He cares for his sister and he hates the original Mercer for what he's done, despite the fact without his actions he never would have been born. So in a way he is an unlikely hero that cares about the city at large. (As far as I know) we don't even have canonical information of how many and which people he consumed, so maybe unlike we players he didn't kill thousands of civilians purely by accident.
