Who Can Beat Alex Mercer?

Alex Mercer can't be beaten. He survived a NUCLEAR blast. Yeah, he turned into a puddle reminiscent of Alex MACK, but he still lived.

Could the Zerg infest Mercer? What would he become afterwards?

Sorry, Spawn was awesome and I love MacFarlane's work, but he wasn't anywhere near as dangerous as Mercer in close-quarters combat. And Goku? Post Super-Sayan most likely, but at least Mercer has his own Kamehameha. xD

While Spawn's abilities have fluctuated over the years, his core powerset is derived from the necroplasm that makes up his body. This dense substance grants him superhuman strength, speed, agility, senses, durability and a regenerative healing factor. His necroplasm also gives him necro-magic, a variety of supernatural powers including teleportation, phasing, resurrecting the dead, necro-energy blasts, and much more. However, his magic is limited by a meter which starts at 9,999 and drains each time he uses his necro-energy. He is able to "feed" off the evil energy of the world including people and dark animals (rats, bats, roaches, worms, insects, wolves, and snakes).
Although Spawn is virtually IMMORTAL, he may be killed by a holy weapon forged in Heaven or by his own necro-power. Alex Mercer is the all powerful being in the world of Prototype, but is there anybody from any other universe that can actually beat him?

I would have to say Goku, Gohan, or Vegeta.

But Mr. Satan is the only character in the Dragon ball series to never die, plus he helped to save the world a couple times. And he's the world champ. Nuf said.

In all honesty, abridged series Popo is the end of existence as we know it so that's where my money lies.

He'd do what Batman does best, which is to pull a deus ex machina out of his arse and inject it into Mercer.

And if for some reason (and it'd have t'be a damn good reason) Batman couldn't pull it off alone(which i believe to be nigh-impossible, because Batman rules all), he could just call in th'rest of the JLU...they'd stop him (you did after all say who could "beat" Alex, not necessarily "Kill" him...)...

He isn't very resilient to bullets when there are a lot of them being shot at him. So just about anyone can kill him if they attack from behind or in numbers.
