Darn, at first I was going to put a bad guy who had good characterization, but I guess the death of a good guy would be:

Robb Stark, as he's winning every battle, losing the war, and has his head cut off at his uncle's wedding, and has his dire wolf's head sewn on. Makes you realize just how Martin will throw lives away.

Good call. And to clarify to anyone confused,

Carlos was captured by the Brotherhood as revenge for one of your previous missions. He was dragged half to death behind the pickup you see in the video - and is in no fit state to keep on living. It's a mercy kill, but it's still pretty somber in a game about spraying people with sewage and joyrides.

Although there's a lot of internet argument about it, it tends to be agreed that the guy the Patrol caught, and the guy that stabbed Mellish are two different characters/actors. If you want more info, look for the arguments on "steamboat willie". But he is supposedly the guy that shot Captain Miller though.

As for the main thread:

Pretty much all the "good guy" deaths in Firebringer, that one always got to me as a kid, and still does to this day (especially Willow/Peppa (I can't remember which dies, but it's pretty heart-wrenching).

The death of Coltaine in Deadhouse Gates is pretty awesome too.

Yeah, most of my "good deaths" come from books. Can't think of many from films - those tend to be heart-wrenching generally (like the endings of Gladiator and We Were Soldiers) but no one specific moment really stands out.

Code Geass;

Lelouch. His death was awesome, and completely necessary. He made the whole world hate him to bring them together, then had himself killed in the name of world peace. In that world, he would forever be remembered as a tyrant and a murderer. However, his actions unified the world and brought the only peace they'd known in a long time.

Hmmm...good topic.

Godric in the true blood TV series. The scene right before with Eric was heartbreaking.

Tidus in FFX if that technically counts as a "Death".

and...this one could be a pretty wicked spoiler so I'll just say the BIG death at the end of R.A. Salvatore's "Demon Apostle". totally epic.....I cried.

There's a scene after the credits where it is shown the suicide of Snake was a fake-out (he's unable to pull the trigger on himself) and Big Boss confronts him and explains that the injection Drebin gave him was a new strain of Foxdie, which was made to kill the rival patriot faction and that it eradicated the old strain of Foxdie within him, and therefore he is no longer a biological weapon, so he decides to live out the rest of his life in peace.
damn hideo kajima (is that how i spell his name) whatever, damn him.

The guy Vin Diesel played in Saving Private Ryan. Really well death scene, lines, atmosphere, and acting.

EDIT: And, Half-Life 2: Episode 2. You should know who I'm talking about.

Lalah's death in the original Mobile Suit Gundam. Amuro ended up killing her and they were friends. Even though Char Aznable was a dick in that scene, he's too good a character to hate.

LOST spoiler:
That Korean couple in LOST. It was one of the saddest deaths in the series, especially when they're two of the main characters, but their final moment was perfect and beautifully executed.

[Spoiler: Surprising] Rosalina and the Lumas in Super Mario Galaxy. [/Spoiler] Totally threw me off guard. That ending really made me wonder what they're doing for the second game. I mean, it's Mario, so there's gonna be some weird thing, but I still believe they died.
