The Moon level of Duck Tales, Jedi Academy's final levels, The first mission from the individual level things of Operation Flashpoint, the first mission in Borderlands where you come across the mercenaries, and... the last level of Chip'n'Dale Rescue Rangers. Awesome music, cool setting, perfect.

The ghost ship in Republic Commando, don't ask me to break it down into smaller chunks, I'll cry.
The beginning made me feel like I had no chance, and it was incredibly intense. Bacta was low, scavenger droids were everywhere, I kept seeing clone bodies, and I thought Scorch was dead. Then slavers start popping out. Finally, the fights against the big Trandos caused me to rethink my patented "Charge in and shoot like crazy throwing EMP grenades everywhere" technique. Then, the trando mercs showed a pretty high level of AI for a 2005 game, and it was truly challenging. I loved having to relocate the different members of my squad.
The china map in S.L.A.I, so much fun as a Proton mech with high jump jets....

EDIT: forgot about metropolis from Halo 2, I remember that was one of the only levels I'd play on co-op when I went to my friend's house.

That level, on reflection, is awesome. I was absolutely creeped out by the end though.

Fort Frolic in Bioshock. Frantically smashing plaster-caked splicers with a wrench as they leap at you from the dark, while a lunatic artist rants at you and Tchaikovsky blasts from the theatre's sound system? Hah, awesome.

It's extremely creepy, but Shalebridge Cradle is probably the best level in any video game ever, and is most certainly my favorite.

The WATER TEMPLE for Ocarina of Time (capped because it's so FUCKING AWESOME.) I know that a lot of people hate it, but for the life of me I can't see why. I think it's the best Zelda dungeon ever, and lays a claim to being the best level design ever. It is absolute, pure Nintendo brilliance.

foundry in Black
the mission in conflict desert storm when you've crashed because you made the stupid mistake of getting in a helicopter when you're quite clearly in a GAME.

The water section in Metroid Fusion, the atmosphere was awesome.

& the end level in Super Mario 64

The last few sections of Half Life 2, really from "Our Benefactors" onwards.

If you do know what I'm talking about, then I shouldn't need to describe it. And if you don't know, then I'm not telling. Play the game and find out yourself. Frankly, you deserve it to yourself to play it, as it's freaking awesome.

And also the last level in Call of Duty 1. That was probably the first gaming moment when I thought "Holy... this is really good!"

Does Takoshima City count as a "level", being a separate area in Destroy All Humans! 2? If so, I'd say that. If not, I'd say the Kojira Kaiju Battle mission from that area. I ran through that missions dozens of times, watching the Army, Yakuza, Kojira, and alien fighting a massive 4-way battle. Every faction analyzes the greatest threat, and attacks it according. It's often a matter of keeping yourself held back juuuust enough to keep the army on Kojira's back instead of yours.
