It's not really the MAIN villain, but Kerrigan does quite well for herself during all the Starcraft games.

Dragon Age: Awakenings also has The Mother. (Even though she managed to pass the censors topless)

Dragon Age 2 has one, along with quite a few other games.

Carmen Sandiego cant believe no one has mentioned her
Sarah Kerrigan from starcraft
motherbrain .... i think is considered a girl from metroide okay i stretched that last one a bit but the rest of the list is good

One of the MechWarrior games I think and Rochelle because she is brain-dead. Alien Queen in AvP 2, Dawn of War 1 and 2 any campaign that isn't Eldar. That's all I got.

In that case, one could argue that it's the main protagonist too. I see your Force Storm and raise you a Force Enlightenment.
I'm not sure protagonist is exactly the right word, but that is a great point I had never considered. KotOR II is a gift that keeps on giving.

all the games in the guilty gear series have a girl as their final boss.

also GlaDoS from portal technically counts, i think.

Sasha was A boss not the Main Boss though that counts towards the high profile female baddie counts.

In Tales of the World: Radiant Mythology 3 The final boss is a girl. And I don't think that there is any reason to make a final boss female instead of male. At the same time there is no reason why they have to all be male either. It should be a situational thing. If the story calls for them to be male then let them be male, but if it calls for a female then by all means, make it a female. Making the boss a certain gender just for the sake of being that gender is pointless. That in itself wouldn't add anything to the story.

Kameo power of the elements had both a main female villan AND a main female protagonist. ( it was a relatively unsuccessful 360 launch title) really underrated ( not much replay value) but as I got it for $8 it was defiantly fun for a one run through game.

Destroy all Humans' supervillain was female
Portal's Glados is a woman (kinda)

Spoiler (don't know how to do it properly): the villain in Two Worlds II is actually a woman. I mean the actual villain is. I guess. >.<

I don't think having women as villains would "add" to the storytelling but they would cause more variety. I think most main villains are male because men are often seen as leaders or more aggressive or straightforward traditionally so the main villain, especially in games with a simple story that isn't very subtle, will usually be male.

The Goddess Myria in Breath of Fire 1 and 3.

Kaileena in Prince of Persia: Warrior Within.

I don't remember the exact plotline behind her but the final boss of Prey was female and she was pulling all the strings.

Kind of a stretch- Empress Endora in Ogre Battle is in the subtitle of the game and the leader of the evil Empire, even if she isn't the final boss or the person everyone has personal grudges towards.

Beatrice in Wild Arms 3. There's probably other demonic foes like her who at least take the physical form of a creepy little girl regardless of true gender... and then there's Alma in FEAR. And the other Alma possessed by the devil in Final Fantasy Tactics.

Like theemporer said, it doesn't add much. Note that all of these examples except Beatrice are sympathetic to some degree- for whatever deep cultural reason it's easier to detest a male villain. Also, a lot of modern games have the enemies viscerally cry out when they're injured by you, and it can be hard having a woman do that repeatedly without raising unfortunate imagery in some people's minds.
