FFVII: Vincent, Cid
FFVIII: Irving, Zell
FFIX: Zidane & Steiner(has to be both they work better together)
FFX: Auron
FFXII: Gabranth, Balthier

For Villians if you wanna include it(inorder) Kefka, Sephiroth, Kuja, Seymour, Ultimecia, Vayne & Venat.

FFVII: Cid Highwind and Barret Wallace
FFVIII: Squall Leonhart (also my favorite character from the whole series), Quistis Trepe and Seifer Almasy
FFIX: Vivi and Garnet
FFX: Auron, Rikku and Jecht
FFXII: Basch, Ashe, Fran, Balthier, Gabranth and Reddas

Sort of Eiko and Freya, but I think they're pretty well characterised and fit in nicely in the group mechanic.
Haven't played anything after IX or before VI

I dunno, I always liked the Locke+Genji Glove+Offering equidded with Atma Weapon and Illumina. One attack=instant win

As for my

General Leo is probably the coolest FF character of all time.
Used in only 1 battle, he came equipped with an "offering" relic and had the ultra powerful "Shock" technique.

Seriously, my favorite male character is Locke, becasue of his super duper thievi--erm treasure hunting abilities. My favorite female character is either Tifa or Rikku. Tifa is pretty bad ass and beats people with her fists (always a plus, also she's in martial arts so probably limber), and Rikku has a fun and spunky personality, not to mention a very non-existent wardrobe.

As I've not managed a lot of play time with the older titles bar like 3 (and even that was the remake) I'll just mark of my favourites from the ones I've played and enjoyed.

III: Not so much a character as it is a class, but definately the a close call between the Geomancer and The Onion Knight
VII: Cid, simply because he's awesome.
VIII: Doomtrain, I know not a character, but he's my FAVOURITE summon ever.
IX: Vivi, always been a huge fan of the mage characters and Vivi's design is so steeped in style and charm that I personally find it impossible to not think he's awesome.
X: Wakka, surprising even to me that I just like the character even though i'm, typically the first to admit he's annoying.
XII: Balthier, but that's a given, he's awesome.
