Both games nearly made me cry in the end and I still get in a melancholic mood whenever I listen to Castle in the Mist or You Were There.
I hate you for beating me to it at the first post,no less.
Another one would be Morrowind.
It wasn't exactly crying feeling but the feeling that the world is epic and I am nothing when compared to it.
I had that moment when I climbed the top of a tower in Balmora and the main theme(Nerevar Rising) was getting to the best part. The feeling was indescribable.

I think Fate Of The World [http://store.steampowered.com/app/80200/] is probably the only game which has ever made me shed a tear, and it was in the opening, too.

It really makes you appreciate the sheer scale of what faces us in the real world.

With the fate of the world in our hands, can we save it?

Brothers in Arms: Road to Hill 30. It's one of the few World War II shooters out there that had squad members that weren't disposable meat shields. During the course of the campaign I got to know them not only by name, but also by their personality and their respective backgrounds. Because of this, it was all the more tragic when about half of them were killed off before the end. I actually cried when
Allen and Garnett were killed. In many respects they were the heart and soul of the group. The squad never seemed to fully recover from it.

For some reason I don't get that same type of emotional reaction from the sequels.

Halo Reach also gets honorable mention. The saddest parts for me were
Jorge's sacrifice and the last stand of Noble 6.

I also thought Wind Waker's bittersweet ending was somewhat tragic.
Ganon is defeated, but Hyrule is lost beneath the waves.

Dragon age origins, at the end in Denerim when you choose the party that you're going to take with you and the words you share with the others before you leave, really choked me up.

Okamiden; the ending actually made me cry, as well as a few moments in the later game.

...yea, may get some flak for this, but Halo: Reach was probably the most emotionally connected to a shooter I've ever been.

Not too much of a spoiler, but just knowing that I let Jorge down bummed me out. He sacrificed himself to save the planet he loved, and asked you to make sure it survived. Just going through the game knowing "I'm going to fail him" was pretty sad.

Also, a few of the Loyalty missions from Mass Effect 2 got to me. In particular, Miranda's and Thane's.

I also get a bit teary at the end of Riven.

And...Honestly, I'm the most emotional person in the world, so pretty much every game I've played has gotten some form of emotional response out of me.
How could I forget. I love that game.

Yeah that reminds me of the Keller family tapes; it was one which you found at the Grisly Diner
The woman on it is talking about how she can see the mushroom clouds in the distance and how its finally happened; she sounds really emotional and scared; in the background you can hear noises that sound like distant explosions.

That bit was one of those that reminded me that this is supposed to be after we've managed to destroy the earth; that's one thing I felt Fallout 3 did better; you kept finding messages left by people before the war. I sat down (methaphorically) and went "wow..."

There was also this free app on the iphone called the terra defender. You basically defended the earth from an onslaught of asteroids, while the strangest and most haunting electro music played. Every time an asteroid hit, your populaion would decrease, and eventually when you lost you'd be shown a picture of a red earth, glowing orange with fire and radiation, all people dead. It was creepy.

Persona 4: So many things in this game, I can't point out all of them so I'll just select Rise's arc. You don't expect her story to be so affecting, but as it goes on you can't help but sympathize with her. While I cared about all the characters in that game, Rise was the most interesting. Her conclusion about the nature of identity is one of the most thoughtful things I've ever seen in a game.

Persona 3: The ending. Yeah.

Portal 2:
Turret opera. I know it's just supposed to be a funny ending, but the impression I got was that GLaDOS had genuinely come to care about Chell. She was lying about her being "too hard to kill" as evidenced by the turrets in the first place, so the real reason she was letting her go was because Chell wanted to leave. That, and GLaDOS is addicted to testing, so their relationship would be difficult anyway.

Valkyria Chronicles:
Rosie singing at the funeral. It seems almost cynical in how deliberately tear-jerking it is, but it works.

Mass Effect 2: A lot of Shepard's speeches work (as long as you're playing FemShep), however, Tali's loyalty mission is by far the most moving thing in the game. Some of the finest acting in any of BioWare's work in that one.

I don't actually remember. It was some sort of roleplaying game. Very oldschool. Top down. Zelda-esque but you had a party.

I had killed a bunch of orcs, while exploring thinking nothing of it. I was exploring later and killed this Orc and Wolf I found without even thinking.

Then when I moused over I noticed it wasn't just an Orc, it was "Orc child" and "Dog" not wolf, wqhich for the first time made me think about what I was doing. I attacked them, not vice versa. There was no system of "This thing's name is in green, ergo friendly".

I spent a long time wondering if I'd just killed a kid and his dog.

This was maybe 15 years ago.

I would have to go with chrono trigger. DS version actually makes it sad if you don't revive your character.

Most recent one would be Portal 2.

After fighting through both games and spending all that time underground, hearing the turret opera while ascending to a blue sky above a golden wheat field was feeling of relief and victory.

It was finally over, in a good way :D.
