this in addition to the chopper crashing well short of the Borealis, the Combine are there and they number in the hundreds, Gordon(mostly solo) with some help from Alyx and a few human resistence fighters push throught the combine forces and fight their way on to the ship, something from the Apeture science is found(portal gun, chell, glados, a superweapon) somewhere in the middle of all this the Gman rears his ugly head( and manipulates the situation however he sees fit) Gordon and Alyx kill many advisors in intense showdowns spread out over the course of the episode, one final decision is made that either ends the war and kills someone(Gordon or Alyx) or one or both live and it continues indefinitely(with humanity possibly losing for good) and after all that one huge advisor shows up and is about kill Alyx, Gman shows up freezes time and says come with me and she lives or stay and watch her die(have more than a few options here, with a few different endings) and love it or hate it(I personally like it) some kind of romance angle between Gordon and Alyx is advanced even if one of them dies in the end

Well, to me it looks like the Aperture Science research facility had something to do the Borealis, so it wouldn't surprise me at some stage if Freeman gets the Portal Gun.

I actually work for valve, I thought I'd leak part of the story to that people wouldn't think we've been letting the game rot
