The part in Mass Effect 2 DLC where you're doing Zaeed Massanis' loyalty mission, and I had to leave the factory workers behind to die so that Zaeed would retain his loyalty to me. I spent a good 5 minutes afterwards muttering "Goddamnit" under my breath.

In Bioshock 2 I could never bring myself to kill a little sister. I simply couldn't. Now killing the Little Sister's original Big Daddy...That made me uncomfortable. I mean sure, if you look then the Big Daddies are a little bit rough with the Little Sisters but still, I just killed the "guy" whose been protecting her from splicers.
I have to agree, after you've expended hundreds of bullets and a good few EVE hypos to bring down a Big Daddy, your victory does sour rather quickly when the Little Sister runs up to the body and cries, "Mr Bubbles, NO!" Also, I don't know about anybody else, but as soon as you approach the Little Sister, and she "adopts" you as her new guardian, I always feel a little mournful for the Big Daddy I just killed. He gave his life trying to protect her, and he was so quickly forgotten. The Bioshock games are definately one of the most harrowing game series out there.

When I had to carry out that hit on that gay guy in GTAIV for... some reason...

Can't remember why I had to do it but because it was a Brucie mission it was probably something extremely petty.

On renegade playthroughs of the first Mass Effect I find it impossible to kill the people indoctinated by the Thorian. I mean, literally, it is easier to grenade them and turn them back to normal. What kind of an asshole would murder a community of people for no good reason?

Also, I'm glad so many people are bringing up the little sisters in Bioshock. I love the way the game rewards you for not taking the douchebag option.

Toward the end of a dark side playthrough of Kotor when
You can force Zaalbar to kill Mission. Awful, awful feelings conjured by that. Trust was betrayed on so many levels. I had to stop playing on that save. I never actually completed a dark side playthough because of that.
Uh god... That is pretty much mine. Felt so awful.....

In Witcher 2
Letting Roche kill King Henselt, I wanted to kill him, but I couldn't really justify it, nevertheless I did let Roche do what he's best at, and hated myself for it.

In Oblivion, there is an assassin quest involving an old lady and her children. The first time I came to that quest, I left the assassin orders on her bed and never went to the brotherhood again.
Her "children" are over forty and 3/4th's of them are complete nut-cases.

Yeah, that was a silly choice.

I'm a bit of an achievement/trophy whore, so when I had to romance the male characters in Dragon Age, I felt extremely uncomfortable. I am aware I will probably be beaten to death with words by the more liberal members of this community now.

Nope. I get irritated when the game forces me to take a decision I didn't want to take, but that's about the extent of it. I purposefully play through the more messed up missions, like No Russian and the Nuke-strike aftermath in the first CODMOD, to see what it's like. Picking one of two team-mates to save is only really difficult because I tend to forget which one is better.

The most I tend to react with is "Dude that was savage/nasty/awesome", that's about it.

These aren't things which the game has forced me to do, but I couple of things which I did out of curiosity that *really* made me feel guilty and sent me flying to the reload button. ME2 and Dragon Age Spoilers from here on outwards kiddies!

ME2:
In ME2 I rejected Garrus when he came up to his room, from the first shot of his shocked/bewildered expression to the last of the wine bottle droopedly in his hand, I could tell I'd really cut him deep.

DA:O:
Also, betraying Alistair at the landsmeet, though I youtubed the scene of drunkard ME2 Alistair on youtube. Kinda makes it worth it thinking back ^^

During my playthrough of Heavy Rain with my brother, I had some intense moments. I'd say the biggest was when he decided
to shoot the drug dealer. I couldn't handle it, and I actually wrenched the controller from his hands to prevent him pulling the trigger.
That and a certain scene in Dead Space 2 involving a children's rhyme.

WoW had a very weird quest in WotLK where you had to torture someone and the person who asked you to do it made it very clear it was against their own ethics to do it.
This. So much this.
For those who don't know what the quest is: a defenceless enemy is tied to a chair and you are given a weapon that looks like a blazing hot iron bar. (The kind you sometimes see in a smith's workshop) For the quest to succeed you just need to hit the guy a few times with that weapon equipped. The reward is pretty good. The questgiver also specifically says he wants you to do it because he won't.
In other words: there is 0 challenge to it, it's just a matter of will I or won't I?
This came absolutely out of nowhere since most WoW quests are "go kill X number of Y" or something similar.

For the longest time I tried to figure out what the big idea was with that quest. Was it just blizzard experimenting with moral dilemma's? Or did someone at blizz want to test if people will really do anything for better gear?
Personally, I did it. I just told myself that it's only an emotionless disposable NPC. Something I could never do with a real person because I know they'r NOT. Not even if they are murderers/rapists/whatever.

For deathknights this quest is even more confronting because they had to do something pretty similar in their starting quests (when they are still evil).

I really hated "the witcher" but it did give me the most uncomfortable moment in my gaming life.
It was one of the first missions i think, you had to do something about a witch or something i cant remember. Basically i had to choose between murdering an entire innocent population or betraying the very nice witch that helped me out. I chose to kill the townsfolk but every time my blade fell on another person, i just had an uncomfortable feeling pass through me.
I re-did the mission and killed the witch instead but i felt the same way.

I had a hard time getting through the later parts of Tranquility Lane. The tasks you're assigned become more and more demented, up to the point where you're running around slaughtering all of those innocent people.. Call me a moralfag if you want, but I found that part to be quite disturbing.
Because I'm a FAQ wh0re, I just skipped the tasks on my first time through (fail-safe, baby!), then watched a video depicting what happened if you complied with the bad guy. I laughed a bit.

OT: I can never find myself going the evil route in games, especially open-world rpgs like Fallout 3/NV and Oblivion. I find it easy (EDIT)to do some of the Renegade decisions in Mass Effect because they make sense(eg. Keeping Collector Base ).(END EDIT)
in regards to the collector base...

if it was in Alliance or Council hands...then yeah sure

but persoanlly no matter how reasonable the Illusive man seems, or the "good" things cerberus has done...he still has an agenda and that agenda isnt good news for non-humans...or even humans considereing the backlash
Then again...The Alliance and the Council don't have access to the IFF required to get to the base. Shepard probably would be able to give them the IFF, but it would either be useless or they would have to take the base from Cerberus, who had probably already stripped the place to bare minimum to keep it functioning. Plus I want to get my grubby console-playing hands on some Reaper tech in ME3.

tl;dr: Turian Councilor doesn't believe me, so he says he has dismissed my claim with finger quotes.

Having sex with Morrigan at the end of Dragon Age Origins...
It gave me no choice, I skipped the cutscene but it's just weird.
If there is a way not to do so I'd appreciate knowing how.
You can choose dialogue options that make your character avoid it.
I can't remember precisely what they are right now, however. :/

Be warned, though; if you do refuse in Arl Eamonn's estate, then Morrigan ups and leaves straight away, the same as if you refuse to take her into the city.

I didn't find this a problem, as I genuinely liked her character (especially the way she really changes during and after her companion quest) and she became a really useful member of my party who I barely swapped out. (It's possible to make Morrigan a more effective healer than Wynne, depending on setup) During every playthrough, I always seemed to end up having my male warden enter a relationship with her. Here's where my uncomfortable game moment comes in, though; I was genuinely pleased when the relationship started, but I built up too high an approval with Leliana, and consequently Morrigan dumped my ass. :p
I then actually felt sad IRL, and bad about it.

THEN I felt a little uncomfortable; "Have I started fancying a video game character? o_O"
Needed a shot of whisky after that. :p

I had never seen the media's coverage over the controversy surrounding the CoD MW2 mission "No Russian." so when I first started it, it was not pleasant.
