You're thinking about it wrongly. Saradomin isn't the god of good, he is the god of order. Essentially, his alignment is Lawful, tending towards Good, but always Lawful (read Betrayal at Falador and you'll agree a lot more). However, I will agree with you with how he'd team up with Zamorak in the middle of the God Wars to destroy the remnants of Zaros' empire.
Also, Guthix always seemed like kind of a good guy, as did Icthlarin, despite being the god of freaking death. Amascut is a ***** though.

Zaros now seems like an anti-hero that is oddly non-evil, after the quest Temple at Senntisten. If you haven't done that quest, DO IT.

In games, I'd never know. Only the ones in comics stand out to me.

American: Red Hood (Jason Todd) seems to think he's a good guy, but to me, he's evil. Same for The Punisher.

Japanese: Lina Inverse from Slayers & Gokudo from... well, Gokudo.

I'd like to nominate Marche from Final Fantasy Tactics Advance. He finds himself in a dreamworld where all his friends have the one thing they wanted most - his crippled brother has functional legs, his downtrodden friend is the highest authority in all the land, he himself has confidence. well I sure as hell hope your leaving something from that world out because I would seriously kill that guy before he destroys my dream world, of course if was a dream world I could will him to stop, I don't care if your my friend from the real world right here your trying to take away my confidence and aspirations

Protagonist is not the same as hero, seeing as it's perfectly possible to tell a story from the villains perspective.
Death Note does that even without sympathising with Light.

I wouldn't say that makes them evil at all, seeing how they have could have not known their seemingly good actions played right into the real villains' hands. They are just manipulated, not evil.

However, Sora seems a bit evil in Chain of Memories. Granted, he's being slowly brainwashed by memory manipulation, but he's still Sora in personality. Basically, it begins to seem that he would literally stop at nothing to save Namine and is acutally quick to attack anyone who seems to be threat to her without asking any questions. This is after he finds out that his memories of her are false.

i would say Ash from Pokemon. he's always trying to defeat team rocket, even when team rocket is doing nothing wrong, is practically defenseless, and sometimes even asking for mercy~
Pretty much anymore from the Pokemon universe really. Afterall, they're capturing animals and forcing them to for their amusment. There's laws in most countries regarding that type of behavior. Just ask Michael Vick.

ETA: Sparta from 300. Don't believe Frank Miller's propaganda; those guys were jerks who liked enslaving and oppressing people just as much as Persia.

No, not really, I've read the books (to a degree. Read the first one, got halfway through the second, skimmed the third. But I have friends who've given me the story I've missed, as well as reading the wikis and various sporkings). He's still far from convincing me he's the good guy, or anyone in the resistance is.
Indeed, I actually like the books (*gasp*), but Eragon really isn't a likable character in the first two books, then in the third he's less annoying, but much more of a sociopath.
I enjoyed the books so far, and how exactly is he unlikeable in the first two?

Quote honestly, because he acts like a teenager. He's pigheaded, he's rude, and he's incredibly dumb at times.
And it's just made worse by how the author keeps trying to make him act like a saintly adult and people are constantly fawning over him.

Stolen Agent X's pancreas.
Shoruyken punched Kitty Prime.
and shot up alot of people, both good and bad.

That's theft, assault and murder. I'm sure he's done more than that of course, but you see my point.

it actually worked really well for a while, until light got overconfident.
