Needs a conversation with Harbinger, full stop. I was sorely disappointed that he didn't have a single line in the whole game. I was fully expecting to hear him speak at the end...didn't utter a single syllable. :/
Seconded.
Hell, I was expecting a full-on mission inside his frame in which the squad violently rips apart every exposed wire they can find before coming face to face with a horrible, incomprehensible, twisted eldritch abomination from when time was young that is harbinger's core
(such as http://i47.tinypic.com/6eky77.png, only less human, more horrifying nightmare creature).
Fuck what people said about the human reaper and Saren, I loved Bioware's boss fights :*(

Yeah. I picked blue... but it made the most sense to me given what endings we had at the time. Destroying all synthetic stuff would pretty much cripple civilization given how much its relied upon and the green option just seems silly. Within the context of indoctrination though, the red seems the most obvious choice.
Well, I'm a stubborn son'*****, so even before I knew what the IT was, I was completely
"I come all this way to kill the reapers and you ask me to NOT kill the reapers? I'm doing what I came here to do. Fuck that! In fact, FUCK YOU!"
I then proceeded to shoot the star child for like fifteen solid minutes before finally opting for red.
