They were friends, and they fell out while they were both indulging in quite a bit of drugs (find interviews of Reznor during the mid-late 90's for amusement). They've made up a couple of times and I don't know if they still associate, but they haven't done anything musical together in a while. Reznor produced some of Manson's earlier work.
If (early) NIN is a whole bunch of hate and self-loathing, then most of Manson's stuff gives me the impression that he just wants to show off how fucked up he can be. Other than "Disposable Teens" I don't remember Manson ever writing a song that was truly about something. 'God is in the TV' is a trite cliche he trotted out over and over in his song on The Matrix Soundtrack. Still, every once in a while he comes out with a song that just jams. There's a burner of a track on Smells Like Children (Youtube is failing me at the moment) that starts with a small child saying something about "Motherfuckers with guitar metal" that absolutely rocks.
