I enjoyned the game as a whole. My favourite game to this date, not just because of nostalgia. Though if I have to say something in particular I enjoyed the fight with Dark Link and the Bottom of the Well in Kakariko as a child.

EDIT: I actually play either the Original OoT or Master Quest at least once a year. It never gets old.

Those that spring to mind right now are:

Riding across Hyrule Field towards lake Hylia, getting there just as the sun goes down.

Finally (stupidly) figuring out how to defeat Twinrova, when I had only half a heart left and no potions!

Links coup de gras to Ganon at the end. Link. You. Are. The. Man.

And finally just about every boss entrance, victory/defeat, every chest opened, every secret discovered.

Oh, and those hand thingies that stalk you from the ceiling are still creepy!

I remember facing Bongo-Bongo and having nightmares about him. Im 17 now and he still remains the most frightening thing Ive ever seen.

I never beat it due to that damn Water Temple. WHERE THE HELL WAS THAT SMALL KEY?!

However, I always loved having to fight off Stalfos until the castle gate opened in the morning. Something about it was just so creepy and awesome.

I consider everything from the introduction all the way until you become adult the most incredible gaming experience of my life. Everything after was absolutely awesome too (except the water temple. FUCK the water temple) but by then just did not have the same feeling of wonder. Still though I consider this my favorite game of all time. I probably would not even be a gamer if it was not for this game.

I remember the first boss. I was really young at the time. "What's the point of this empty room?" Then I looked up...

Holy shit...

Fighting Volvagia with a giant fucking hammer. Best boss fight in the entire game.

I remember trying at the Epona race about a million times before I finally won. That was a satisfying experience.

I also remember being stuck on the Water Temple for six months because I couldn't find those damn small keys!

And the fight with Twinrova and Ganondorf/Ganon were my favourite boss fights in any game I have yet played.

Right now my roommate and I are doing a 3 heart challenge. We are at the Ganondorf fight now and have yet to attempt it. But as for nostalgia, nothing is quite like getting one shot from gauntlets.

Learning the song of storms from the windmill man in the future, only to teach it to him in the past...That was some ironic time traveling storytelling there. Thought it was quite clever then and still do whenever I replay it.

I remember thinking I was getting closer to the end when I found the third stone as a child. This was before I could read and understand English very well, so I hadn't gotten much out of the manual. When I realized that the game had only just begun, I sat there with the largest grin on my face for a long while.

I play it now and then on Wii these days. And I have forgot just about everything. Way to long since I played it last. So I am stuck in the Forest Temple -_-
I really liked that as a kid actually. I think it's the eerie music.

I remember just how fucking awesome Link looked in the Spirit Temple with the Fire Tunic/Mirror Shield combination. He looked like such a badass. Also, my absolute favorite boss was Twinrova. All in all, I had the most fun in the Spirit Temple.

...and that f*ckin' Water Temple.

I hate the Water Temples...
I too detest all temples of the water variety. Especially in Zelda games.

The music from the game is priceless.

Also after reading the manga of Ocarina of Time, Volvagia's battle reinforced my resolve to kill Ganon and became a sad moment even though I just crushed a dragon's head with a hammer.
