If you don't mind importing, either of the Super Robot Wars games would last you for hours on end. Otherwise, I would choose some sort of RPG like the Final Fantasy remakes or a tactical RPG like Fire Emblem. Once it is released, I imagine Golden Sun: Dark Dawn will also be a good choice.

Either way, I would take something that I wouldn't get bored playing for hours.

Yep, this. Chrono Trigger is a superb and immersive game. Although I would need to beat the boss I'm stuck on.

It's actually what would be by comparison a ridiculously easy battle: I haven't played in a while so I can't remember names but there's a boss in the early stages of the game who has two hands you have to fight individually, and who nearly kills you within seconds of the battle starting. Then I'm on the back foot with regards to healing, and then I die.

Either New Super Mario Bros or that Super Mario remake for the DS.

Or you could just bring a nice book...... :)

To be honest there is a wealth of games on DS that would/could keep you occupied on a long flight.
Also if you like reading the 100 Classic Book Collection, is great - So many classic novels to choose from without the bulk of actual books (nothing beats an actual book, but this is a great way to protect your books and take along a library all in one cart)
Of all the games I own the book collection is best for long car journeys, because you don't rely on the touch screen and broken concentration is easier to fix when reading :)

Puzzle quests (1, 2, glactrix)

I can't do chrono trigger or dragon quest because I hate the dragon ball z art style but you might like it.

Metroid Prime Pinball is a great game despite its age

Mario 64 DS (best port I ever saw)
Mario Kart (go for them triple stars!)
Castlevanias (dawn of sorrow, portrait of ruin, order of ecclesia)

I'm not sure I understand the difference you're describing. Peggle is a very simple game, which is what makes it good for flights. I personally sometimes get so frazzled by traveling that I can't devote much attention to a game, so Peggle is great. It keeps your mind just occupied enough to pass the time, but doesn't require all that much concentration. It's also just a lot of fun.

You could try: the Prof. Layton games, Final Fantasy Tactics advance A.2, chrono Trigger DS, Advance Wars, Castlevania (any of the ds iterations),Mario & Luigi, The Legend of Zelda Phantom Hourglass or Spirit Tracks, DragonQuest IX, Trauma Center, Phoenix Wright, Brain Age, Final Fantasy 3, Kingdom Hearts 358/2 Days, and The World Ends with you.

The list goes on but those are my favorites on the DS so far. On trips that long, I usually have and extra battery fully charged just in case.

Incidentally the only other 2 long haul flights I've been on (14 hours and 9 hours) have both been covered by a different flavour of Advance Wars (2 and then DS) - if you get it new before you set off the flight'll fly by :)

Ooooh Professor Layton - I killed a good 4 or 5 hours once visiting my girlfriends parents house playing that, and I don't own it (there's a sequel out anyway, isn't there?) so that might be a good shout :D Never played Castlevania before - whats it like? :)
It's basicly an open world game in 2D where you find different powers to get to new areas. I love it! It's similar to super metroid and shadow complex.
If I was honest and said I can never get into Metroid games (be it an original or one of the Primes), would you still recommend Castlevania? :(
I would recommend it
O.T. I would bring castlevania (any one of them) or mario kart or pokemon

Final Fantasy Tactics A2: Grimoire of the Rift.

I spent over 130 hours so far, that game is awesome.

Another great one is Pokémon HG/SS, because the Gold/Silver generation was my favourite so this is just massive nostalgia.

Another good one, I guess, would be Super Mario 64 DS, there's a lot of content in that one and it may be nostalgic for you if you grew up with an N64 (I had a PS1)

Well you got a couple of options. Any Castlevania would do quite nicely I think. You could also get Elite Beat Agents, but that game would kill your battery pretty quickly. The World Ends With You is one of my personal favorites. Interesting gameplay, and a confusing-as-hell but still well told story. You could also get Sonic Rush. Personally, I could play that game for hours on end and not get tired of it, but that's just me. Anyways, the choice is yours!

Dragon Quest 9, The World Ends With You, Chrono Trigger (pretty much exactly 12 hours long actually...), Suikoden: Tierkries, Final Fantasy 4 DS, Dragon Quest 5, Mario & Luigi: Bowsers Inside Story are all games that I know could handle sustained play over that long of a flight.
