NCR is probably the lesser of the evils. They're the only ones, other than the Followers, who are bothering to education its population.

The Legion isn't Rome, they pretend to be Rome. They share none of the qualities of Rome at all, and no contributions to humanity. Rome contributed to humanity, the Legion takes and destroys progress.
Caesar's Legion is like ancient Rome in name only. Ancient Rome was the pinnacle of scientific knowledge in the world, whereas Caesar demands technological backtracking. Caesar's Legion would collapse after Caesar died, anyway. The Legion will collapse once Caesar dies ( you kill him, the cancer does or he does of old age), the Enclave can't adapt to the new environment, and House's ideas will get stopped dead once the lack of proper resources and cooperation becomes apparent. The normal Brotherhood of Steel can't survive either; their ideas about technology and acceptance just will not hold up for very long in the Wastelands. (The sad part too is during New Vegas you get to see that even people of the main body of the Brotherhood realize this, but refuse to change or adapt, and basically validate everything Elder Lyons and the East Coast Brotherhood were saying/doing.)

It's not "which Fallout faction would work the coolest in a perfect world where humanity was naturally good", either.
