The flood levels in halo, i am surprised no-one else has mentioned this. They were just so awful.
Yeah, but depends on the game in my case.

I love the flood in Halo CE, including The Library. I used to hate it, too, but once you get the hang of it, it's sort of beautiful and mesmerizing (as long as you're playing on a bright screen without glare; play on a dark screen or one with glare on it and the level is an eyesore). The flood can be fought aggressively, and it certainly has a different flavor than fighting Covenant, providing urgency.

But in Halo 2, they just fight like a less interesting Covenant, and in Halo 3 they force you to fight lethargically, which is just plain sad during levels where the chapter titles are things like "Rampant".

(And even back when I hated The Library, I still liked it a heck of a lot more than Cortana. That level is just awful gameplay-wise. AND, on top of that, it's full of missed story opportunities; during the reactor sequence, did Bungie forget the In Amber Clad reactors left there during Halo 2?)

The Temple of Trials in FO2. Mostly because I'm OCD and have to go down all those side passages, even though my characters are usually squishy

Hong Kong in Deus Ex, loved it and hated it, not sure why. Maybe because it was pretty open-ended but the music got irritating.

Practically all combat in Mass Effect 2, its just the same thing over and over again, least the rest of it was pretty damn good.

Vehicle sections in Gear of War 2.

Retreading parts of games, particularly in Dead Space, damn awesome game otherwise though.

Pokemon - In any of the main franchise entries, playing tedious games at the Game Corner to get enough coins for one of the prizes.

Penumbra: Overture - I loved this game until I got stuck because I absolutely could not kill a spider with the terrible combat.

Castlevania: Lords of Shadow - I'm playing through this right now, and while it's mostly fun combat, Patrick Stewart, and acceptable puzzles, I really hated the super picky flowing blood puzzle.

Katamari games - levels where you are punished for picking something up or hitting water, such as the campfire level or the budget level. I find Katamari to be a relaxing game, otherwise.

The mounted gun sections in Dead Space, so very very annoying.
Agreed. I might have been okay with them if I didn't have to drastically alter my mouse/controller sensitivity during that section to make it playable.

Off the top of my head:
The tear-gathering sections in Twilight Princess. Not totally unredeemable, but it just felt like a chore after half way through the second one.

Any instance in which Scions are present in Mass Effect 2. Most notable is the instance near the end of Horizon, in which there are two present and nowhere to hide. It seems like if BioWare wanted an enemy that could kill me in two hits, they shouldn't have also let it's attacks go through FUCKING COVER.

Everything after saving the Tibetan village in Uncharted 2. The game stops being fun for me at that point; it feels like I have to contend with way too much, even when I stratagize and use stealth to my best ability.

Trying to catch an abra in Pokemon Blue: "Stop teliporting away, asshole!"

"Leon!! HEEEEELP!!!"

Modern Warfare- Heat- excellent level, but a fucking pain on Veteran.
The hardest, in my opinion, to do on Veteran on COD4.
The one that took me a long time was No Fighting In the War Room. But when I finally figured out there was an invisible timer for me to get to each area to get a checkpoint it got easier :D

Getting the parts for the Big Daddy suit in Bioshock and then doing the Little Sister escort mission just sucked, but the worst has to be finding all of the Triforce shards in Zelda:Wind Waker I have several friends who never beat the game because of how long and annoying that part was.

I really could have gone without the act in Metal Gear Solid 4 where you follow around the rebellion member.

Damn that was boring.

The fucking Watermelon Festival from Super Mario Sunshine. Jesus, the physics in that level are just fucking terrible. And then you have to watch out for those waddlers.

The first trip to Forsaken Fortress in Wind Waker. Forced stealth segments are kind of an established tradition in 3D Zelda games at this point, but I still hate them.

Nova Prospekt. FUCK that shit!
Oh god yes, especially, the second hold-out sequence was really irritating (where I got truly stuck on the PS3 version). Everything else was quite fun however.

vehicle sections in half-life 2, they sucked and are beyond redemption
They're a real strange thing aren't they. Some people like them, others despise them completely. I really liked driving around at speed.
how DARE you be level-headed in the face of my tirade, i demand that you act wildly irrational and insult me for my opinion, as is your duty.

Tales of Symphonia is among the best games on the Gamecube, both wonderfully representing and subverting JRPG tropes and conventions, with a fun combat system to boot. It also has the Ymir Forest, an obtuse, frustrating maze with an obtuse, frustrating puzzle.

While I largely like it better than many Zelda fans, the bug-hunts in Twilight Princess were terrible. The opening in the village was also boring, and felt too much like a meh-ish fantasy title instead of a Zelda game. Actually, come to think of it, the first 3rd or so of Twilight Princess felt like a poor fantasy game pretending to be a Zelda game (other than the Goron Mines, that was great).

Oh, and even though I absolutely adore MGS3, knocking out the Major and taking his clothing is pretty much impossible, unless you somehow manage to kill all the guards that aren't him or just wait for him to conveniently waltz into the un-guarded locker room for your CQCing pleasure.
