Darth Nihilus in KOTOR 2. He was awesome. Also Walter Sullivan from Silent Hill 4, I always just felt sorry for him. And the Alessa Gillespie Angel/Devil thing in Silent Hill 1, as it was essentially an angry, tortured and mutilated 14 year old girl.

Azala from Chrono Trigger.
Why? Well, Chrono essentially damned the entire world timeline by forcing Azala to call out to Lavos.
I love how this dilemma is followed up on in Chrono Cross, and I felt equally bad about having to put the dragons down.
It's a very fascinating story arc that has less to do about stopping Sauron "pure evil" and more about preserving what's left. Neither party involved was truly innocent which makes it so brilliant. An action that causes the hero (or even the player) to take pause is more rewarding when you do manage to carry it out.

Though I admit this is bias talking; It's my favorite video game plot concept of all time.
Naturally it had to die with the series. Though given how Squeenix has devolved over the years into this money-churning monster, I suppose it's for the better.

I never really thought about it, but when you put it that way I guess I do feel bad for having to kill him, and how everyone still rags on him in Mass Effect 2.

I sort of do this too, I haven't beat Fallout 3 yet (just waiting to kill the final boss) because I haven't downloaded any of the DLC yet.

colossus number three i think the on that comes out of a cave and really doesn't do much i hated killing that one it was to innocent

Iris in Mega Man X4. That was sad. Actually, I didn't want to kill any boss in that game except Dragoon (dropped the Sky Lagoon on the city), Double (who turns out to be a double-crosser), and, of course, Sigma (who doesn't really die anyway, the jerk). Still, Iris's death scene was particularly poignant.

Ehh, I guess it's a spoiler to some who haven't yet played a game made some fucking 7 or 8 years ago...

Traya/Kreia from KOTOR2.

She is my hero. She was the only one of those damn jedis/siths that made sense, and she made a kick-ass mentor figure too.

Seriously. SHE WAS COOL.

Not really a boss, I didn't want to kill Douglas Shetland. Turns out it didn't change the plot :(

Didn't want to fight IG-88 in Shadows of the empire, but that's becuase I was a little kid, and he scared me.

Sniper Wolf from Metal Gear Solid. I don't really know why but I never had the feeling that she was a "bad" person, especially after her death scene.

why do you blow up kingdom hearts and defeat Xemnas? All they acomplished was bringing a billion more heartless into the world, killing Ansem the wise and destroying the one chance they had for healing all nobodies, thus removing them as enemies

Turns out to be so full of ADAM that he is basically made out of charcoal. the man who urges you to kill small children and brain washes you as a child to horribly murder kittens and experience the hell that is Rapture.

Man, that was just awful... Her reaction when you walk up after killing Garl. That was a pretty emotional boss battle, I can never bring myself to wear Garl's armor, just sits around with Stockpile Thomas...
