The Rookie from ODST was oddly easy to empathise with despite having virtually no voice whatsoever. Also Issac Clarke from Dead Space although it seems he's developed a voice box now and of course must give mention to Gordon Freeman and Chell, both of which would have ruined their games if they had spoken.

EDIT: Also Jack from Bioshock.

Sir Daniel Fortesque. Because he actually has a reason for being silent:

He talked in Jak III. Does he still count?

I was always fond of Chrono. How many small town guys now how to properly use a katana?

The first one good, second one pretty fun, third one okay. That and JaK talked.

And then the mightiest of rages began to boil deep within me. For there is one fandom for I which must always protect.

The games were outrageously memorable. Just about anyone who got a PS2 before 2004 owned Jak and Daxter. It's my personal favorite series of games, and Jak, though he didn't stay a silent protagonist was in fact my favorite silent protagonist of all time.
Gaming is subjective. So shut it, it's my opinion.

Doom Guy. The original silent protagonist.
Damn these ninjas. I will have to get my friend to clear out the ninjas in these parts. He destroys ninjas for his morning workout.

Chell. It just wouldn't be the same with a talking protagonist. Same goes for Jack from Bioshock.

The Freeman.

Link talks too much. And he exists.

And Jack had a line at the beginning of the game.

Felix from Golden Sun 1 & 2
the only thing he ever says is: "....." :p
- and things like:
Don't mean to burst your bubble but he talks once in Golden Sun 2 and isn't a protagonist in GS1 so he can't count (otherwise he would be my favorite too).
as i recall it; Felix only talks in GS1, but he is the protagonist in GS2 (where he is mute), so i believe it does count.

Claude(?) from GTA 3. It's a brilliant game that I got kinda addicted to when it first came out, and the fact that the main character had no qualms about picking up any underhanded job going (with maybe just a nod of the head) just made him seem that much more badass (probably because he wasn't doing any of that tedious moralising that seems so mandatory these days).

Mario, Link, Samus, Kirby, Jak, and Crono. Freeman's pretty cool, but I don't understand the obsession with him. Without reading much of this topic, I'm willing to bet that about 75% of the posts mention him.

Gordon Freeman wasn't a bad silent man.

Also, I LOVE Paper Mario. He's awesome.

"Soap" from CoD4 was pretty good too. (NOTE: He does talk in Modern Warfare 2, but he didn't talk in CoD4, so I'll call him a silent protagonist in only CoD4.)
