Portal, Psychonauts, and the Katamari games. I liked Gex: Enter the Gecko when I was a kid; but I haven't played the game in a very long time and I have a feeling it wouldn't be nearly as funny as an adult.

Herc's adventures for the Sega Saturn was always good for a laugh. The soldiers, when you defeat them, would lose their armor and run around in their boxers. I had another game for my saturn, Three Dirty Dwarves. You play three dwarves. . . who beat up orcs. . . with sports equipment. Do I really need to say more?

Funniest game I've played that has not been mentioned is probably Mystical Ninja, really intentionally corny, and likes mocking itself. I loved when one of the characters was like "Oh no! He is getting away by spinning again!"
Shingen's comments in SW2 are also very funny but thats one character, so it kinda doesnt apply here.

Well the the dialogue in the original Resident evil is hilarious in an unintentional kind of way, "you were almost a Jill sandwich", cracks me up every time.

Truly it is the "Troll 2" of gaming. I can't remember exactly what he said when he gave you the acid rounds but it was great too.
As for intentionally funny either Conker's Bad Fur Day, Psychonauts, and any Ratchet and Clank.

I think he said he didn't need them, then "I have this!" while holding up his gun.

Anyways, Fallout 3 if funny if you think lighting raiders on fire / enslaving them is funny, or just in some of the dialogue options, like the mole rat repellent option.

I always saw Portal as a funny game, though.
