Pariah.

First person shooter that looked kinda cool until the story kicked in.
Why is there an invisible figure in the camp fire??? Why the hell are the Earth military forces attacking ME? What the fuck is The Shroud and how the hell do they bring people back to life? What is going on at the end? Did I kill myself? Did I kill the girl? WHY DID MY CORPSE EXPLODE LIKE A NUKE???????? ANSWER ME!!!!

I couldn't wrap my head around what exactly happened at the end of Siren: Blood Curse.

I'd play through it again to see if I can figure it out more, but there's no way I'm suffering those controls again.

Did you get/solve all of the glyphs?
That, combined with some of the information that you're given after each puzzle seems to suggest an alternative theory for human evolution in that it was externally influenced by the beings shown at the end of the game using the pieces of Eden. Clues - the woman is referred to as Eve, and she's taken the apple. There's more information encoded in some of the pictures, but in a game about assassinating things, puzzling through 200 words written in code won't draw my attention overmuch...

Metal Gear Solid has a mess of a plot, but at least it made sense if you dedicated enough time to figuring it out. Modern Warfare 2's plot is just a big, steamy mess with an embarrassing [http://www.gamesradar.com/f/modern-warfare-2s-glaring-plot-holes-exposed/a-20091120123332495077] amount of plot holes and inconsistencies.

Resident Evil 5. I love the previous games, but that was a punch to the balls. Only Chris Redfield's sheer stupid determination keeps the game going, despite even his partner saying "Hey, fuck this. Let's go home." That, and the end was just too stupid....Wonderful gameplay as always, but that story was an abortion. At least other games have tried to create some semblance of an underlying plot...Even MGS did better.

Runner up is Neon Genesis Evangelion. It may not be a game, but it thoroughy raped my mind and left me sitting comatose on the couch...and I still love watching it.

As much as cliché Bioshock was, ... I was so into the atmosphere of it all that I was just dumbstruck by the ending.

Not sure if I've missed the suggestion of the Silent Hill series in the previous comments - but yeah pretty much any of those have some fucked up aspect... or you know, all of it.

K7's story is so far out in left field that not nominating it for this thread is unthinkable.

Final Fantasy VIII.

Seriously, the plot makes no sense what so ever, even in-game. Something about Gardens and Sorceresses and hidden trainings and supposed ulterior motives in a mess with characters that haven't heard of logic nor of common sense or even consistency in regards to charcter motivations and plot devices that would make anyone go 'huh?' upon seeing them the first time.

If you try to link the story lines from all the of Legacy of Kain series...You..You..Well you just cant really. Any plot that brings in more than one time traveling character simply kills the story like and rapes its corpse.

Theres more plot holes than there is pixels.

It's ping pong, but ping pong was trademarked so they had to go with just pong. I'm more confused with Tetris. I get the first 2 levels when it's about preparing you for the real deal, but what's up with the harder ones? I seriously failed to see through the plot.

Well, seriously I did understand the plot and story of Baten Kaitos, but it still didn't make sense.
The heroes got the tool to free the ancient evil god of destruction that will ruin their world, and what do they do? They go around and do the exact same thing their enemies would do and break one seal after another. The main character keeps blaming the new guy in the party because he/she used to be with the enemies and then it turns out he is the one who betrays them. A traitor with trust issues! And then after killing the ancient god of destruction the ocean comes back... Yeah...
