Organization XIII from Kingdom Hearts 2. These guys just suck at being villains, and I can't decide if it's because their characters are morons or if it's because Square's writers contracted a case of THE DUMB after the first game.

Especially since it's so damned easy to catch the 'God pokémon' - I, an in-game 12 year old who's parents don't give a crap about the fact I don't eat, sleep or stay in contact, have beaten a whole team of people to catching a creature with the power to bend space/time. OT: The collectors from Mass Effect 2. Mass Effect 1 had the two best villains I'v ever seen - Saren and Sovereign. Mass Effect 2 had the nameless collectors. You didn't know who you were fighting. Thankfully the game made up for it in dozens of ways so it doesn't really matter.

Also possibly Zakhaev and General Shepherd from the Modern Warfares. Shepherd especially, killing you and your squadmate in cold blood. The prick.

He has a giant satellite laser and is killed just before it will annihilate you by Henry, who turns out to be Sylvia's husband and your half brother

Admiral Greyfield in Advance Wars. He tries to unite the nations beneath his boot after the apocalypse by killing everyone who says no. Anyone who disagrees even slightly he hangs. Anyone who shows signs of the recent deadly virus he executes. This leads to his entire army, which is several times the size of the protagonist's, getting decimated by said virus. The only reason anyone would follow him is out of fear of death, and he himself is a coward who has likely never even held a gun. His tactics suck both the times he's in play (albeit the first time he is being deliberately stupid just to make you look bad), and his CO ability is even worse.
Anyone else remotely competent given such an arsenal could have taken over the planet in no time at all. He is the Dr. Evil of military commanders.
