Black Whirlwind from Jade Empire, anyone?
On top of his undoubted badassery, he fights with Two motherfucking AXES and cannot do support for your character- He's just that good.
And his stories are the few precious moments I nearly laughed myself to death while playing videogames...

Has to be Lavitz from Legend of Dragoon. (PSX)

Big spoiler.
Shame he had to die, think that's what made me like him. It was so unexpected.

The Green/White Power Ranger! I don't know anyone who wasn't wishing him to appear in every episode! Hell, he had a megazord (not just a megazord, but a Dragonzord!) on his own! He didn't need 4 hangers-on to become his limbs/chest plate! (Yes we are looking at you Kimberly... The one who EVERYONE had a crush on, but your part of the Megazord was terrible!)

Aah! Nostalgia is not what it used to be...!

I can only pick one? Impossible!

Brock from pokemon. He's an expert battler, ex gym leader, chef, and doctor. Yet the whole show is about the annoying kid?
I second this, but then again, his lines for eyes kind've bothered me when I was a kid, I didn't get how he could still see everything.
I had the same problem with Dr Bunson from the Muppets! THEY DIDN'T EVEN GIVE HIM EYES!!!

Eridan, of homestuck. sure, he did a little team killing, was a whiny hipster, as well as lonely and pathetic; but he was hilarious and should not be near universally hated.

Yeah, but he had glasses, so there was at least the INDICATION that he had eyes.(would've done that in italics, but it's been years since my html class.)

Navi the Fairy. Yes, I know, she is more annoying that someone trying to cut steel with a chainsaw right next to your ear. But have you ever stopped to think of how much she helps you out? She tells you where to go, who to talk to, she locks onto enemies for you, and she will even tell you about who you are fighting. Without her, Link would be doomed.

Be honest, how screwed were you when Ganondorf did his little shockwave aura so Navi couldn't lock onto him?

Besides, Navi's level of annoyance pales in comparison to the god damned motherfucking owl.

I'll agree with this. There's this scene in DBZ Abridged where all of the humans are gathered around a table and one of them says "Hey, remember how we did stuff in Dragon Ball" "Yeah."

Princess Luna from MLP;FIM The fans love her i'm sure but she only has 2 episodes she has actually been in.
Three, actually.

My pick is Toya Meijin from Hikaru no Go.

People shit on her because it's the hip thing to do, but if you didn't understand what makes Oerba Dia Vanille one of the most well-written characters in any J-RPG ever, then that's your fault. Remarkably layered and more emotionally stimulating than Final Fantasy has ever been, Vanille's struggle to face the negative repercussions of her own unflappable benevolence is the true centerpiece of Final Fantasy XIII. If they'd centered the game around her right from the outset rather than forcing us to watch Snow Villiers be a dumbass for ten hours, the end result would have been a much better game. I liked it anyways, though.
*moan/sigh* See here's the thing, while I agree that Vanille could well have been the best character in FFXIII her interal conflict is not the focus (ha, unintentional pun) of her character. She is the infuriating genki girl and pandering T&A fodder of FFXIII. The majority of her dialogue and general disposition is mindless can-do tautology and awkward sexual innuendo to the point it can get rather off-putting. She doesn't have any redeeming qualities, she's just a plot device as far as the overall narrative is concerned.

It's not just Vannile though, pretty much all of the cast of FFXIII had interesting stuff about them that Square could have done something really cool with, but for whatever reason desided not to. Sorry about the long-ish reply. I'm not entirely disagreeing with you, it's just I feel the hated of Vanille is deserved. The characters are my biggest complaint with FFXIII even though I'm one of the apparently few people who actually enjoyed playing it.

Barry from Alan Wake I think he's an excellent character and some very good writing on the part of Sam Lake.

He's just kind of a normal guy. I think everyone has a friend like him. Bordering on annoying but would do anything for you in a fix. Apart from give up his 'flaming eye of Mordor' xD

Raiden. I have no idea why MGS fans hate him so (beyond the fact that he is not Snake). He has an interesting back story, he is just as competent/bad-ass as Snake (maybe even more. Remember the ending of MGS2?), and he has a decent personality. Why do people not like him more? :(
I was very much impressed by Raiden when he popped up in the very first MGS, being invisible and all.

Then they turned him into emo mandroid cyberjaw yoshimitsu for the masses, and his awesomeness sort of... evaporated. Too bad. He could (and should) have been epic.

I'm going to go with Faramir from LOTR. He's pretty awesome in the books, though they give him an emotional crisis or something in the movie
I felt like the theatrical version made him unfairly look like kind of a prick. The short flashback with him and Boromir from the Extended Version helped a lot to make the character more relateable...(Overall i think The Two Towers is the only LOTR film where the theatrical cut is really, visibly worse than the extended one)

I'd have to say this guy...

...but then the whole game was under appreciated, so pretty much all of this game's characters deserve a mention.

OH! Brain just went into nostalgia overload and is now conflicting with itself whether or not the guy above deserves most under appreciated or this lil' hottie:

Either way, I would hazard a guess that both of the characters, and the games they come from, are almost equally under appreciated. So, deservance to all of both games characters!

Owl? What owl? I don't know anything about any owls in Zelda.
You're a loony. GET AWAY FROM ME, YOU CRAZY PERSON!

OT: Tingle. Sure, he's a jackass that only wants Link's money, but he's just such a fun, interesting character, despite being tied with Clank, the robotic son of an alien who created a giant clock around 50 feet from the center of the universe.

And compared to AJ, there's still things we don't know about Snails, or even Trixie.
