The whole super-gravity-gun sequence in Half-Life 2 made for a good climax.

Also, pretty much the ending segments of ANY Ace Attorney game, with the exception of Apollo Justice.
Serius?I though that hole thing of Phoenix start speaking to the player and in the end you discover that it's not the player he's talking but yes Apollo and Trucy's mother(Don't remember her name) pretty mindfucking.

A game who made go "HOLY CRAP" was when Kefka blow up half world in Final Fantasy VI, that was awesome... HE BLOW UP HALF OF THE WORLD! Did Sephirot succeed in blowing up the world? No? Then Kefka is the most awesome Final Fantasy villain!
Not but he did succeed in destroying almost very other planet in the solar system.
There are life in those Planets? No?
Then why he did that for? And he couldn't destroy whatever planet which passes Final Fantasy VII, so Kefka >>>>>>> Sephiroth.
Team Kefka!
He is my idol and mentor in hope that one day I can become a god and destroy the world also.
Yeah! High Five!

In terms of single player events, the first time I used the mini-nuke launcher in Fallout 3 felt appropriately badass.
In terms of multiplayer, pretty much everything that happens in Battlefield: Bad Company 2. Blowing the shit out of buildings, taking on tanks with drills, blowing people to hell with a well placed rocket... it all feels awesome. Being chased around by a maniac with a defibrillator is scary as hell, by the way, and probably counts among the bigger 'holy crap' moments I've experienced (I broke down a door, only to find an enemy medic on the other side. Instead of switching weapons, he decided to attack with his defibrillator... which meant I was frantically backpedalling through a confined space trying to reload so that I could kill him. It worked out in my favor, but it was terrifying for a few seconds there).

Another one pretty cool it's the scene in Parasite Eve, where Eve burns everyone in the theater, for a PS1 era graphic it is still pretty impressive.
And another in Parasite Eve is Eve's Son screaming and exploding a flet of battleships, that was awesome...

Even though the ending of Castlevania: Lords of Shadow was partially revealed to me before I could beat it, it didn't spoil it and I was still like, "Holy Crap! I can't wait to see what the next game in this reboot will be like." Seriously, that game was awesome.

OP makes me want to play Jak and Daxter again... shame on you for wanting me to play those timeless classics. I never even finished the second one either, which makes me feel even worse...

also my best OMFG HOLY SHIT BY THE POWER OF CHRIST COMPEL THEE moment was... hmm... recently it was when I was playing with a childs toy in Bulletstorm... It literally was the best moment of my life, and I loved the dialogue. Besides that, I rarely invoke any emotion into a game.

For games (and I mention this game a LOT on this site!):
Shooting "Big Boss". I never expected the player to be the one to shoot Big Boss I just expected it to be a part of the cut scene. I may be over analyzing things but that, for me, was intensely moving.
Edit: Excuse that last part. Accidentally combined two different forum topics into one.

The Climax to Private Ramirez's story arc in MW2 just watching that other Army Ranger pull two flares from his duty belt and then see him frantically run up the stairs... It wasn't so much as a long, drawn out "Holy shit"... It was more along the lines of "Shit, shit, shit, shit, shit, shit, shit!" For a pretty broken game, that was a spectacular ending to a story arc.

Do Kefka gotta legion 'a bitches he can get with a snap like my boy Seph?
Yep, the Cult of Kefka. Which I am a proud member of!
You do realise that Kefka blowing up the planet is more like evidence that the protagonists sucked rather than Kefka was unstopable. I mean when you have 20+ games in a series, at least one of the protagonists must be a screwup.

The ending of MGS3,
mainly when snake's at the grave and what EVA says...
Not too proud to admit it, I cried like a baby all through the end of MGS3.
your not alone.
It was just too emotional not to. You know it's a great game when it can trigger those kinds of emotions just through it's story.

The Tenpenny Tower quest in Fallout 3, when you go into the basement. Or Liberty Prime. He was such a Badass.I remembey playing the nuke one for the first time Modern Warfare. I was just "Why the hell am a moving so slowly and not healing? Why can't I leave the helicopter? Oh, that's it. I'm dead. That wasn't a really long game."
