In Freedom Fighters where Mr Jones turns out to be a Russian Colonel (I think his name was Colonel Bulba), never saw it coming.

To this day Second Sight remains my favourite twist. The simple plot is a misdirection for the mind frakking revelation at the end.

If you haven't played it shame on you! Go do it now!

Probably Deus Ex, where it turns out the UN is working for the Illuminati, and the terrorists you've been killing are actually the good guys. Awesome twist.

I'll go back to System Shock 2 where Glados and Atlas have their origins. Pale imitations of Shodan/Janet Polito that they are, Glados is a sweety-pie compared to Shodan, and I saw the "twist" coming a mile away in Bioshock, probably because I had played System Shock and SS2 endlessly.

Look at you hacker. A pathetic creature of meat and bone, panting and sweating as you run through my corridors. How can you challenge a perfect, immortal machine?


Edit: and not really a sudden twist but finding out the story behind The Nameless One was pretty epic.

All of these are good ones, and finding them out is basically the gameplay premise of the whole thing. So I would recommend you don't read these unless you've played the games.
Edgeworth has a dream that he killed his father in an oxygen-deprived elevator, and even confesses to it eventually. He wasn't the killer; the prosecutor for your current trial is, despite no one even knowing he was there. Better summary: You manage to solve, in the middle of court, a 15-year-old case that every detective on the force has had not a clue over, the DAY that it was about to pass the statute of limitations. Against a prosecutor who has a perfect record, not losing a case in 40 years.

Bonus case: In that big case from 2 years ago everyone is talking about...the killer is...! The cheery little girl who persuaded you to take this case. And she didn't even know it.
With thankful proof that the killer is not your client, though he is sort of a dick, you search for the real killer. The real killer turns out to be a contract hitman. And he was hired by, uhoh. YOUR CLIENT. What's worse, under the current circumstances an innocent person's life depends on you getting "Not Guilty"
After out-objectioning a psycho, ritual-summoned-from-the-dead 20-year-old girl who has killed about 5 people over the course of the whole game, she is called away from her summoning and sent to hell. BUT WAIT! You still don't know who the killer is. So the climactic confrontation everyone was talking about turns out to be for someone who was not yet even a suspect! (but does end up making perfect sense)

HAH...
That was an impressive bit of deducting...Trite.

Hm Dungeon Siege 2 really surprised me at the end... I mean, honestly, the game gave you a couple little hints about it that no one probably noticed, and then bam, all at once its all flipped no its head (you actually destroy the world. good going 'hero')

Yeah that was pretty awesome. One of the first to introduce that the bad dudes are the good dudes and visa versa twists.

By far the best plot twist in a game I have played was definetly KOTOR. When the mask comes off, just wow, just wow.

Really? Despite everyone you meet saying ohh you fight so well but I can almost see a flaw in your style? Telegraphed plot twists aren't very effective for me.

When I found out that Donkey Kong (from Donkey Kong Country) is......CRANKY KONG'S SON!!! (and Cranky Kong being the original Donkey Kong from the first game)

Also loved the one in Splinter Cell Conviction, and the sequence afterwards where Sam goes apeshit on some dudes.
