I'm trying to think of what you mean there. Because i, living in England and safely assumed that we had the same amount of Fire Emblems as America am now slightly confused.
I thought the first Fire-Emblem was the one with Eliwood and that Dragon you killed (not the one in the cutscene) had no backstory other than "its powerful and wants to kill you all", and i personally felt great when i killed that, a monster with so much health it was not labelled firstly as numbers but as "??".
and i can't think if any dragons in the second one... wait, damn it, now i know who you mean... but because i've typed it up i can't be bothered to delete it. i'll just look like a bit of a tool.
you mean Myrhh's dragon adoptive father who was got zombified right? if not, then i still don't know what you mean.
on the topic of fire-emblem though, I played the one which had Roy in it (no.6 i think for Japan, the one before the Eliwood one that was the 1st released in America) and at one point i had to kill a guy who wasn't the boss of the level, but was enough a boss to have a name, a face, to be friends with at least 2 of your other characters but for some stupid reason wouldn't be convinced by them to join your team! and not only did this happen once, with a man who was "General class", but also with some legend of a "wyvern master" later on, who looked so so sooo damn awesome.
anyway, game that isn't as unknown as fire-emblem... urrrm... damn, i've only got another obscure game... oddly enough called "obscure" (the pun actually wasn't intended)
i only got the game because i had £10, thats how much it cost, and it looked like it could actually be scary. I was dissapointed with the lack of scariness (it focused more on "RARGH! did i make you jump-ness") but i actually enjoyed the gameplay and its storyline.
i'm going to include spoilers just incase any of you for some insane reason decide to also play the game
when after the boss-battle near the end with the big plant and its crazy deformed son with the chainsaw, i felt bad when in the cutscene, you killed the deformed son. I know he'd totally butcherized and left-for-dead another character whom i actually liked, but I'd thought about him too much. He was deformed because of the way he grew up as well as being slightly mentally handicapped, his father was a douche, and yet he tried his hardest to love him and be accepted, even when his dad somehow got turned into a plant
sorry if the spoiler is completely wrong, but i've interpreted the game as a sequel, yet have had no luck finding the first game in the stores, so the storyline still has a few slight holes in it. though i get the basics
yea i meant myhrs zombie father. i felt kinda bad because i killed him with myrh, my seths weapons broke and she was the next most powerful, and she just seemed really sad about killing him
No, they die. If you recall, Drebin explains that the Beauties can only live for about five minutes without their Beast suits. After the suit's wrecked in the first half of the fight, they will die no matter what Snake does.
As for the OP: other than the various MGS and Bioshock answers people have already provided, I'd actually like to add one more: Ocelot. By the end of MGS4, I wanted Ocelot to take Snake out for a beer or something, but because it's MGS4, they have to fist-fight to the death, because it's the end of the game and that's what we do. I really didn't understand why they couldn't just be friends. R.I.P. Ocelot- you were pretty good.

Also, not a boss, but The Illusive Man from ME2.. Cus most of the dialogue options force you to be a dickhead to him.. but... he's MARTIN god-damn SHEEN!!!! Being a dickhead to him makes me want to shoot my Shepard.
Killed in the original, Link to the Past, Oracle pair, and FSA as beast Ganon.
Stabbed in the head and turned to stone in Wind Waker, stabbed through the chest and loses immortality shortly after in Twilight Princess. He doesn't really die in Ocarina of Time though, he dies the former's death after future Link's age and dies the latter death after child Link's age.
So 6 times in total throughout the whole series. He really needs to understand that he can't win.
Karst and Agatio from Golden Sun the Lost Age. Granted they tried to kill the party a few times, but still. I hope in the sequel we finally get to lay the smack down on Alex, the only REAL villain in the game.
My thought as well. That was the saddest thing I had to do in gaming history. They even make you pull the trigger for that final shot at an unarmed "enemy". And the scene with that field of flowers makes it even more cinematic. Kojima is a god damn genius.
Also I felt sad having to kill Ryder and Big Smoke in San Andreas.

They really didn't deserve what happened to them if you ask me. And they're final wishes probably weren't respected. They may have shown a lack of judgement, but they were still doing it for the good of their village.
The Big Daddys from Bioshock; they're not bad guys. They're placid until provoked and they've been genetically conditioned to attack threats to their Little Sisters anyway. When not found wandering around with their Little Sister, they're generally performing useful tasks around Rapture like repairing things.
Ironic isn't? Possibly the greatest individual foe and chance for Rapture to rebuild itself is chained to protecting what has completely destabalized Rapture.
Let's see. Xion from Kingdom Hearts, Boss from MGS3, Edge's parents in FF IV, the Final Nightmare in Link's Awakening (more for what happens because you kill him), Atropos from Chrono Trigger. Off the top of my head anyway, I'm sure there's more.
Andrew Ryan's a jerk. Didn't feel bad about killing him, but he gets points with dying with some dignity.
Um...well Shadow of the Colossus, obviously. There were a few that actually attacked, but most just kinda chilled until you came up and started stabbing them. Made me feel like a dick.
Genesis in FFVII Crisis Core. Only because the developers ended up putting him in after the huge epic battle against Sephiroth, and it just seemed kinda sad and pathetic. There was no challenge there. Especially since there was actually room to move and dodge...-.-
