Well... the ship itself (the sajuuk-khar (sp?)) is only a major feature of Homeworld 2. My memory of the plot of 1 is somewhat lacking on details, so I do not remember Sajuuk's mention.

Sajuuk was definitely more important in 2, in 1 it was really only mentioned in the kiith histories in the book for the game, and in cataclysm the kiith you play as was a former religious kiith, but most of that is learned through the books that came with the games.

Discounting the most obvious answers, I'd have to say...

Haruhi Suzumiya.

Yeah, so I like anime.

But from a game? Well, considering Forgotten Realms has several games made from it, I'll say Mystra, the goddess of Magic.
Haruhi is the one and only true God that is awesome. :p

The God Emperor from 40k. His mere existence, as dead as he is, still allows the Imperium to function and he completely destroyed Horus' soul in one strike. That's pretty badass.
For the God Emperor!

Or maybe Crom

Feth, the legacy of Tanith's patron protector. What other deity in fiction gets equal time as a benevolent lord and a choice vulgarity? Now where the Feth did all the Sacra go?...

(Dan Abnett's "Gaunt's Ghosts" series, for the curious)

Close second: Papa Nurgle. Pestilence is his wuv!

Sheogorath from Oblivion!

Would Jesus make burning dogs rain from the sky? I think not!
Gross. That's pretty bad-ass. I vote this. This and Zeus. I know Zeus can be considered non-fiction (doooon't bother arguing, I just mean that some people believe in some aspects of mythology and whatnot) but we're talking video games, and they used him in God Of War (didn't they? I don't know, I don't remember/care), so it counts. And he throws lightning, so...

Deus from Xenogears maybe?

The Oracle in The Matrix is pretty neat.

I like the 3 God statues in Final Fantasy VI (the one's you fight before Kefka, that you saw him align on the floating content before the World of Ruin)

Can't think of anything good right now.

Definitely Tzeench from Warhammer 40k. Any god that puts massive, multi-layered schemes involving billions of people is an absolute genius.

Man, I've been exposed to so many little fictional deities over the years that I'm not sure I'm not forgetting my favorite. However, if I had to take a few stabs in the dark:

Flute/Aphrael from David Edding's Elenium [http://en.wikipedia.org/wiki/The_Elenium#The_Diamond_Throne] series. A wry-natured (as Eddings characters tend to be) little deity but rather intimate/caring in that she tends to prefer to be reborn amongst her mortal followers so she can keep a better eye on them.

Haruhi Suzumiya - Actually, it's debatable whether she's really a deity or not (only 1 of 4 of her fellow club members seem to think so) but she's certainly an interesting concept.
