Three primary games succeeded in getting genuine emotion from me (Warning, there be potential spoilers here);

Two times in this game;
The first was when Snake had to crawl through a large hallway with microwaves cooking him alive or something. When the triangle button was flashing like crazy and Snake was at 1hp, I was practically screaming at the guy "C'mon man, go! Make it! You can do it! COME ON!!!"

Second time was at the very end when Snake had to kill himself. Yes, I know in the end he actually didn't, but before I found out it just killed me to think that one of the greatest icons in gaming history would off himself. It would have been the perfect way to end the legacy that Solid Snake has brought us.

At the very end when Wander is being sucked in by the vortex the priest guy made. I did all I could to get up to Mono, I even made it to the bottom of the steps. But I couldn't reach her. I could never make that one step up the stairs to get to her. It's the complete opposite of what most of us are taught throughout our video games, we're used to getting out way, to have our happy ending. Not this game.

You have to let go.

And so, when I finally realized it was useless, when I knew that the only way to progress the game was to essentially lose what I was fighting for the entire game, I was seriously crying.

Elite Beat Agents (Don't think I really need to spoil it)
I was reminded of this in the first few posts, but that game was friggin' awesome.

The "You're the Inspiration" level was a great tear-jerker aswell, but I think the main thing that got me were the last two levels. When everyone is all moping around, cruel denied jammin' music beats, the Elite Beat Agents come up and start rocking out.


HEEAAAALLLLLLLLLPPPP

Also, in the final level, when everybody started chanting "EBA. EBA!" it was so friggin' epic;


Seriously, this game was epic, go get it NOW.

Seriously, iNis, MAKE ANOTHER GODDAMN ELITE BEAT AGENTS GAME!!

This moment actually made me cry (bonus points for doing it over a decade ago!).

The first scene in Homefront, where a child watches his parents getting executed on the side of the street. The whole game was pretty screwed up, but that was definitely the worst.

There are quite a lot of games that have had an emotional impact,but the ones most worthy ones are as follows:

Dragon Age Origins(I romanced Morrigan and wasn't expecting what happened with her and the bastards from Bioware made me wait for Witch Hunt to see her again).

Mass Effect 1&2(Mass Effect 2 prelude and everything else is pretty explanatory for whoever has played the games).

The Witcher(I really liked the way the the story was told before each important decision in pictorials.Really made me think,before choosing which side and even then I was wondering what if I would of choosen differently).

Possibly Braid.

Assuming that "Holy shit what did I just do" counts as an emotion. The moment at the end of the last level, when you realize that the whole level was going in reverse...

Ahh I remembered: the end of Panzer Dragoon Orta had a bittersweet ending that made me sad yet happy :s

the ending of episode 2 was tearjerking. the funny thing is, i had almost everything spoiled to me, and yet still provoked a major heartbreaking.

Final Fantasy 9's ending tugged my heart strings and in Gears of War 2 when Dom found Maria, lets just say after that killing grubs wasn't just fun anymore it got personal

5 years ago I religiously played Tales of Symphonia and 35 hours later I'm still on disc one and haven't touched it in three years until recently. Of course I was emotionally into the characters and story in certain parts.

I guess that's all I've got. I would say Zelda games or No More Heroes but I don't think they did much to me in terms of emotion.

Some of the following games were very emotional at certain points in the story while some were emotionally up and down through most of game.
I'll try to list them by "has affected me most at the top and descending".


Mass Effect
(The ending mainly, but the whole atmosphere of the game was amazing)

Half-Life 2: Episode Two
(if you've played it, you know exactly what I'm talking about.)

The Darkness
(This game is one of the best and most sad games I've ever played, the storytelling really is a masterpiece.)

Dark Messiah of Might and Magic
(Xana and Leanna, 'nuff said)

Half-Life 2
(Alyx really made this game what it is)

Half-Life 2: Episode one
(Same as above.)

Mass Effect 2
(with the inclusion of Lair of the Shadowbroker, that should tell you enough.)

Star Wars: Knights of the Old Republic
(Bastila Shan, and Biowares storytelling. You all know what I'm talking about)

Baldur's Gate 2
(This is storytelling on a whole other level.)

Saint's Row 2
(I really bonded with my female protagonist, and dispite this games unserious and comedic setting, it has a few very serious moments that provides a huge contrast to the rest of the game, increasing their emotional impact ten-fold.)

Dragon Age 2
(I liked the characters in this game a lot better than the previous one, with the exception of Morrigan and Alistair.)

Dragon Age
(I can't really point to one specific event in the game, but how could you not be affected by the sheer epicness of the story?)

Prey
(This game is so underappreciated it's sad. Seriously, try it if you haven't already)

Dead Space
(Strangely enough, of all the emotions felt when playing this game, fear wasn't one of them. Though I can't help but feel sorry for poor Issac.)

Age of Conan
(The musical score in this game is UNBELIVABLY good. Seriously.

Not many come to mind since I'm somewhat cold hearted.
Prince of Persia is one of them. And, surprisingly, it's not Sands of Time (which has the best story) but Warrior Within. That one part where the Prince has almost given up always gets to me for some reason.
