Hm... The closest thing to it was in Bioshock, when I had to beat my estranged father to death with a golf club.
Also, I was very, very pissed when Gaz got shot at the end of CoD4.
The ending to Prince of Persia Sands of Time sort of got me sad,but not more than that.
The endings to Kingdom Hearts 1 and 2,did make me cry...When you're young,you expect Disney to reward you with a happily ever after after killing the villain,right?Well,not Square Enix.
Zone of the Enders 1 and 2 almost made me tear up at the end.Some of the lines were expertly written and performed.
But by far the game that made me burst into tears was 358/2 days.Spoilers will follow:
Not only is the final boss your best(and one of your only) friends,she's also gone insane and wants you to kill her on purpose or just consume you.After which you go through the ending cutscene(in PS2 quality no less),where she slowly fades away while talking about all the good times she had with Roxas,and makes one last request.The fact that Xion's theme music is playing in the background doesn't help.Also,after all of this happens,not only does she die,she basically disappears from existence:anything and everything related to her is erased from everyone's mind,no one remembers her,and she just fades away...
I suggest you view the ending even if you don't know the game.

One of my favourite bits in CoD 4 is shooting the 2 guards next to Zakhaev, then blowing his head apart when he turns around. Then a few extra round straight into his body just for good measure.
