I don't know about crying, but the end of Prince of Persia: The Sands of Time brought me pretty close to tears.

EDIT: Oh and the guy above reminded me about Episode 2. I was actually really f*cked off, I'd of happily just beat the living shit out of that advisor with a box. Was truly sad.
I cried at the end of Prince of Persia: The Sands of Time. That was a great game.
The Prince is definitely one of easiest characters to sympathise/empathise (can't remember which ones which now) with. Can't think of that many characters in any media that I've seen/played/read that have been fucked around as much.
Empathize or sympathize both work in that situation. It's because The Prince was a real character. He wasn't invincible and he didn't try to stop everything based on anger or revenge. He did everything out of love for Farah and his father. He had human emotions not just anger, a desire for revenge, and occasionally happiness. He had a good mixture of true emotion.

When you convince Saren to commit suicide.
It was just so...
epic.
That was a great ending, I can't say I felt bad though. I just thought "should have gave him my shotgun."

The only game that got me close to shedding a tear is Lost Odyssey.
When Kaim's daughter is dying and both of her children are crying... Such an emotional moment, especially when Kaim has been serious throughout the whole game at that point.

never cried because of a game, despite Lost Odyssey's numerous attempts. In the end it just made me dislike the game.

I think I cried at the end of Shadow Of The Colossus. Saddest game ending ever, in my opinion.
I cried during SotC as well, in two places.
1. When the bridge collapses under Agro and he falls to the bottom of the ravine. I couldn't believe it; he'd been there the whole game and suddenly he was gone.

2. When Mono is standing in the Shrine and you hear the noise of Agro's hooves in the distance. In this case, I was crying from happiness because Agro wasn't dead.
The other time was during the first chapter of Baldur's Gate II.
The part where you find Khalid's body. Jaheira's speech was probably the most moving thing I've ever experienced in a game. It's examples like this which show how big a difference voice acting can make to a game. She just sounded so torn up and desperate; if you weren't moved by that scene there's something wrong with you.

I blub at that every time
It's just so hard to choose. The awesome kick ass Soldier.Or the awesome kick ass Engineer.
You need Kaiden in the last battle if you go in there with Liara and Kaiden you can walk that fight, but I really like Ashley :-(

Sword of Mana, in Hero's story when you kill amanda. The characters are eight by sixteen pixels, but... Wow.

Also, Aquaria. Basically the entire game.

And the ending of LoZ:OoT gets me every time.

The ending of MGS 3.

The ending of Mother 3 as well. Believe me, if you've played it, you know.

The only game (or movie, rather) that got me close to tears was Metal Gear Solid 4, during the final cutscene. Specifically, the part with Sunny and Otacon at the wedding. Poor Snake.
Just played through it for the first part, and my eyes definately fogged up. Brilliant atmosphere and character development when they can actually make me feel bad for a merciless killing machine.

As soon as I recognized the fact that she was voiced by the girl that does Meg on Family Guy, I had no problems in this scene :p

However, Persona 4, that scene in the hospital that I won't spoil, since everyone who have played it knows what I am talking about. I just missed her final link too.

I didn't cry but was close to when Eva left Snake at the end of MGS3 and he found out she was using him from day one. And the end of MGS4.
The end of MGS3 was the worst out of the series. I was so pissed. But my saddest gaming moment was when Carlos was killed in Saints Row 2. I was bawling.

It isn't actually Mila Kunis that voices her.But Kimberly Brooks.

I totally agree with Shadow Hearts: Covenant, and I didn't even play the one prior to that! Also, I felt really sad for Karin because
she was in love with Yuri and he didn't actually love her back, and there's a scene that she confesses her love, while Yuri is just kind of feeling awkward and thinking about Alice.

Definitely at the end of HL2:EP2; Valve, that was a cheap-as-hell-shot. Please release episode 3 already.

Let's see. I cried in Persona 3 when
Shinji dies, and also at the end (but that time out of happiness for the reunited characters).

Also, I didn't really cry in GTAIV, but I was pretty deppressed for a couple days after
the wedding; I chose revenge and had to watch Kate die. It made me go on my first and so far only GTA in-game rampage.

No one wants to say it. Everyone wants to sneak around it cause its a JRPG. Because its cliche. You know what? FFVII made me cry. Multiple times. Death of Aeris, her, "Ghost" in the church, and her at the very end. Yeah, not even afraid to admit it. The emotional impact of that character was nothing short of masterful.
