Probably Yossarian from Catch-22. The character has an interesting development, made even more intriguing by the out of sequence storytelling.

I'd have to say I'm caught between James SUnderland and Sherlock Holmes.
If you've played Silent Hill 2 and are intelligent enough to understand it, you'd notice how well written out the character is. I've never actually cared for a video game character besides the "DON'T DIE!" part of most games, but I actually felt sorry for James, and as emotionless as I can be playing most video games that try to be sad, that's an amazingly developed character.
However, Sherlock Holmes is interesting as well. He's smart, has a cool hat, solves mysteries, has a British accent, and has had a fairly large impact on the world. ALso, for some reason I find him somewhat comical. I've never figured out why. Maybe it's because in my mind he talks to about everyone like they're complete idiots. Plus, that is one of the coolest hats ever.

Well many options present themselves, everytone from Optimus Prime to Jay Gatsby.

As for a heroic character I must go with Luke Skywalker. He cares about his loved ones, is truthful, and tries to find solutions outside of violence when he can. He develops from a dreaming farmboy, to a reckless hero, to a son searching to redeem his father. He overcomes all challenges presented to him, often at his own risk rather then his friends. And finally at the end of his arc, he is a wise powerful warrior.

An equal Is Vash The Stampede, simply for how strongly he holds his morals, even though it often leads to his downfall. He also has the comedic happy side, juxtaposed by the darker side we only see when he has to deal with a lost life. And his optimism, his blind optimism where he cannot face the no win scenario, Is one of my favorite character elements.

This isn't directed at me, but if I had to hazard a guess, I would say he was hoping to stem the deluge of (as an example) "Sephiroth. Because he's a BADASS KILLING MACHINE!"
It's slippery slope though; everyone's favorite character is going to be purely subjective anyway.

Perhaps, but the OP did ask for three dimensional characters, a term one often hears. I was wondering what he meant by that. I assume he didn't mean 3D rendered CGI.
Atmos Dualtiy nailed it - what I want is people who feel like actual people, and seem like they're real people who just happen to not exist. People who, when they're feeling something, clearly are in possession of other emotions, which they're just not showing at the moment. I don't want anybody to say it's this-or-that-character because he kills people in cool ways, I want them to pick this-or-that-character because he (or she) is fascinating even when he's not killing people in cool ways.

I've got to read that series someday. I've been more and more eager to read it lately, because lately I've heard it praised in ways that indicated it's good.

In the most important scene in the book he fails completely with what he's trying to do, and poor Tom Robinson gets sentenced to prison. So to me he's no Gary Stu.
That's a good point. I may have been a little strong on the whole Gary Stu thing. I like to see that as more something that no one could have changed though, and while a Gary Stu might have overcome it, I think that's more a commentary by Harper Lee than anything else.

It's between Dr. Gregory House M.D. and Dexter Morgan.
Also, Dexter kills people in cool ways as a bonus, and he starts to show emotion during the series.
It's just sad that Rita is killed in the end of Season 4, she was one of the reasons that Dexter got his emotions back and wasn't just a cold person.
Also, it'll be interesting to see what happens when the Police arrives to investigate.

Shadar Haran, from The Wheel of Time. He is an utterly mysterious evil, the guy that gives the bad guys nightmares. He is the only character from a novel that genuinely makes my skin crawl.

One of my favorites is Harry Dresden from the Dresden Files.

Over the course of the last 12 books, we have seen phenomenal character growth. For example, he has had to make compromises with his morals that he rebelled against, but understood why he needed to do it. He never backs down from danger, especially when innocents could be harmed. He keeps getting back up for more punishment until he can finally find a weakness in his enemies that ha can exploit.

He is one of the strongest characters I've ever read. I've read and reread all 12 of the Dresden Files novels countless times.

FitzChivalry Farseer from the Robin Hobb books. He's an amazingly well rounded character who isn't a hero but isn't exactly an anti-hero either, sometimes you like him sometimes you don't and you see him go from about the age of 6 to 40 all in all the best well rounded character I've ever read. Although not my favourite from the books.
