Final Fantasy 6.
It seems that around the year 2003 a giant Japanese Anime craze it America (my home country). This really is not a bad thing. What is a bad thing were the trends of people playing only Final Fantasy 7 because of, and I only quote what I hear, "Sephiroth is sexy."
Final Fantasy 7 is now the most over rated game because of all the fangirls, And fanboys, who only play the game because of the 'dark poetic swordsmen with long silver hair.' Yes and who also has mommy issues. Now I use to like Final Fantasy 7, the graphics where nice, story was well written, so much game play it drove me mad. But when I got into conversation with others who played the game, they didn't seem to care that much about the plot overtones and how it could relate to us. All they cared about was Sephiroth.
Final Fantasy 6 (or Final Fantasy 3 in America Super Nintendo System) was and is my all time favorite RPG and all time favorite game. Though no, that is no one that I have encountered, really has played the game. I beg all of the Escapist, if you have not played this game to please pick it up. This game has the most original concept and way to tell the most generic story. They also draw you into each character, so you feel what they are going through.
To me Final Fantasy 6 is one of the most overlooked and under-appreciated games I have come to find.

Killer 7 for Gamecube and Godhand for PS2. Killer 7 is insane, funny, and sad at points; while Godhand is hilarious with comical bits in gameplay and cutscenes. Both received meh reviews, but I suggest at least a look. Persona 4 for PS2 is also very good, but I haven't yet beaten it yet, or Godhand, sadly.

Medal of Honor: Airborne. Most people considered it yet another failure in the MoH series, but I freaking loved it. I've been playing through it over and over again a lot, and I plan to do so more. :p

That game was epic, upgrading weapons was great.
I especially loved the motion blur and camera movements.

Yea... I was sad about that too. I hate not knowing the end of the story.

And I also agree with the OP. The first game I ever owned for 360 (over a year before owning a 360) was Prey. Now give me my damned sequels.

I really enjoyed Second Sight (PC) and Conan (PS3). The first because telekinesis is always cool and the second because the one-hit parry-kills were great fun, not to mention gory as hell.

Cryostasis, The Witcher, Neverwinter Nights 2 (I feel the Singeplayer campaigns of the original and the expansion were excellent)

Wrong. A year or two ago I'd have agreed with you. None of my friends got excited by this game when it originally came out.
But ever since Yahtzee reviewed it it seems like the number of people who've played it has skyrocketed. I don't know if half of them even played it, but everyone loves Psychonauts now.

Agreed on both points. I am a Bioware fanboy and yet Jade Empire didn't do it for me. I could see it was a well above average game but I couldn't get into it. And Path of Neo was.... fun but oh so repetitive. Not a good game.

Also I think a lot of people (won't name names) are forgetting what this thread is about. Under-appreciated games. I keep seeing superstar games mentioned as being under-appreciated! I have to provide 1 example: Thief. I do not think it is under-appreciated at all.
