If you haven't completed TP yourself, trust me it won't have the same impact. You need to have played the whole game yourself for it to really...work.
Didn't make me cry, but there was definitely some emotion there. First time I really wanted to kill Ganon and MAKE HIM PAY for what he did to Midna.
Also worthy of note is Cave Story. The villian is just EVIL. One of the most innocent and loveable characters is force-fed the mutagenic red flowers, driving her beserk, the guy who tries to protect her is killed, and then YOU'RE forced to kill her due to her beserk state. And then your closest friend dies giving you her air-tank to save you from drowning. And then in the (sortof) final boss battle you have to fight ANOTHER of your close friends, who's possessed by the villain. Not to mention just returning to the Mimiga village to find it completely deserted. That game can hit you rather hard if you're in the right mood.
And Fire Emblem: Path of Radiance. I was very touched by the last scene, corny though it might have been.
