It's got to be the third generation for me.

I cant claim to have the full picture, for example I've never been able to play all the way through Gold/Silver/Crystal (hopefully I'll be able to correct that soon with Heartgold/Soulsilver), but a lot of my favorites come from generation three.

Once the Pokemon started looking like robots I checked out.
So...porygon? That thing was fucking useless.
It really was. Never really reminded me of a robot though... more like a origami or something like that.

Red/Blue/Yellow were the best, followed closely by Silver/Gold/Crystal. Pokemon just got stupid after that.

It was a computer program made real. It was made of polygons.
Well I guess Missingno. had a similar thing going on (lol) and the first gen pokemon did have other even weirder shit going on... what was the deal with Mr. Mime and the ugly psychic/ice titty chick (her name escapes me right now)

Gold/Silver for me. They introduced so much. Berries, day and night times (and different pokemon showing at the different), a mysterious rival, both Kanto and Johto regions and cool new pokemon without it being confusing or stupid.

Most definatly red/yellow/blue series was by the best. It was so simple and was really fun. But it lacked a bit by not allowing players to run.

Red/blue, for two reasons:
1) Nostalgia. Shocking, huh?
2) I never played Pokémon after Yellow version, perceiving them all to be cash-ins. Yellow version itself was kind of a tie-in to the TV show to get everyone to have their own Pikachu follow them around anyway, but I thought it was so cool at the time that I didn't really care.

The gameplay of the actual games is continuing to evolve and is generally a good thing, but in terms of Pokemon concepts, I think the Pokemon added to Gold/Silver/Crystal were mostly decent and generally still based on fresh ideas.

Also, why don't we get to see more Pokemon in more places? I played Pokemon Diamond recently and was disappointed that I was stuck with very generic pokemon who, although they were new pokemon, have very familiar (and very bland) attacks.

Also, I think we shouldn't have to trade Pokemon to catch acquire them all if we don't want to. And as other people have said, physically visiting places specific once-of events at a precise time and date to download a pokemon is just cruel.

Mr. Mime was a mime. Nintendo doesn't respect mimes and says they're monsters.
Jynx was a racist caricature and clearly Nintendo doesn't respect black people and thinks they're monsters. thing with lips...
Just like Mr. Popo! :D

Second with gold/silver. They added stuff that made the game better (clicking on boulders or plants to use HM moves, back pack with different sections for stuff, option to have a key item used when hitting the select key), without overdoing it and making it too crazy. And I liked the time system with days and day/night.

And Wham Bam Rock from Kirby superstar :D (who they thankfully redesigned in the remake)
Oh Japan, your casual racism in the media never ceases to confuse me.
OH MY GOD! I never really thought of that boss as a racist caricature and I have played through the original SNES game like 30 times since 1990-whatever. Stop ruining my childhood! D:

Me neither until I got the remake D: I always thought it was supposed to be a carrot or something. But then I saw the new look and I was like "Huh...why would they..." and then it dawned on me, and I looked it up to confirm and a little piece of me died. Also, woot Kirby buddy! That game is what got me into gaming in the first place, I've played it so much I pretty much have all the treasures memorized through no effort of will.
Lol I don't think I ever found them all to be honest. IMO Kirby Superstar is the first true Co-op game.... yeah you had multiplayer beat em' ups like Streets of Rage and TMNT, but Kirby Super Star had some awesome team work aspects.

You know, R/S/E actually had some of the best pokemon designs out of any generation. Salamence felt like a real dragon, Milotic was awesome (although annoying to get i will admit) Mudkip became an internet phenomenon, and the legendary Pokemon (excluding the Regi's) were great. The game itself wasn't that good, but the Pokemon designs were great. Pokemon wasn't just a part of my childhood, it WAS my childhood, i got red when i was 3 my first level 100 about a year later. i love that game. Then Gold and Silver come out and actually connect to the first game, while improving on so many things, the day night cycle was especially great in my opinion. Gold and Silver definitely have my vote, for the storyline was the best out of any game. D/P were okay games, a bit better game than Ruby/Sapphire with worse designs. Personally i am extremely excited for HG/SS Taking the best story out of any game and adding some of the things that D/P did well on too.
